Ok, I'm going to run through the stuff you've listed and point out their weaknesses.
Harrower: Stay more than 10" away with infantry to stop the charge, thresher and soul gathering stuff. Also, before Skarre's feat is used keep away with warjacks as +5 damage per hit = dead warjack. Other than that it's not much of a threat to your warjacks.
Thralls: Bane Thralls? or Mechanithralls?
Bane Thralls: Stealth ignoring shooting will work great against them so your Black 13th is your best plan. Killing 4 at 14" away means the Bane Thralls cannot get to you before you kill them all (mostly, tough will be a slight issue). Other than that, infantry clearing effects are very good. Stuff liking chain lighting or electro leaps will kill banes dead.
Mechanithralls: Your traditional zombie horde. Blast damage and lighting effects are your best tools here. But the best thing you can do is take out the necrosurgeon hiding at the back as she's the one bringing them back.
Bonejacks: You have a major solution to these guys in the long gunners. Snipe them and double tap two
CRA's into the little guys. POW 20 twice will damage one of them heavily if not kill completely. Other than that disrupt them with stryker or engage them with at least three infantry models.
Pirate Queen Skarre: This is your major problem. She is a very good warcaster and can pretty much deal with anything. To kill her you need something that can deal with
DEF 16 and around
ARM 15-20. Long gunners can put some hurt on her but the best tactic is to knock her down and send in the warjacks or weapon master infantry. Of course, after you have done this a couple of times he'll grab the Raider Captain to prevent knockdown, but she's a squishy solo so don't worry too much about that.
She doesn't extend threat ranges so keep aware of how far your enemy can move and use that to your advantage.
