I'm asking this question because Sword Knights get Flank (Friendly Faction Warjack) and I was wondering if this applied strictly to Cygnar Warjacks, or if Mercenary warjacks were included.

Friendly faction is Faction models only.

Mercs do not Apply, they can be part of your Army, but they are not part of your Faction.

Unless the unit has a special ability, for example Eiryss and her 'merc model unless it is in the ret army then it is a ret model' rule, then it is only a 'friendly' warjack, because it isn't part of their faction, it is still a merc warjack.

Correct. Friendly models are models on your side. Faction models are models of the same faction, and yes Mercs and Minions are both seperate factions.

Some factions have UAs for Mercs that make them Friendly Faction, like Menoth has the Attendant Priest that can attach to a Merc unit.

But unless something like that happens they are not friendly faction units.
