Hello! Essentially, I started getting back into 40k after a break of 3 years, and I wanted to get my guard army back up to scratch. I remember my last project was fitting in some grey knight termies and inquisitor into the army, as I love the inquisition and loved the idea of a small detachment being assigned to buff the guard in some chaos incursion and such what. HOWEVER. After doing much refreshing of my law knowledge, I found myself to be true in believing that... the GK would probably F****** KILL MY GUARDSMEN AFTER THE BATTLE!!!! Damn inquisition... My question - please aid me in creating an appropriate backstory for the regiment! My current line of thought is simply to paint the GK as space wolves and call them space wolves, but play as grey knights. Kinda a reference to the months of shame or whatever it was called with the SW. Anyways - please blurt your mental genius on the thread!

I guess you could say that their particular sector/planet/area is particularly low on guardsmen, and that wiping them out is out of the question since it would leave the area completely up for grabs, and as such, after battles, they get the SM treatment and get mindwiped. Problem with that is that a lot of them wouldn't even survive the experience. Definitely not if it's done on a regular basis.

First of all, welcome to dakka.
Now, to your question.
Play them as GK.
You see, those aren't just normal Imperial Guard. Oh no, they are the private army of the inquisitor, see? That happens lots of times in 40K anyways. And GK won't murder the retinue/private army of an inquisitor.

In smaller games, you could use the Inquisitor as a count-as Coteaz, and use some Imperial Guard as Inquisitorial Henchmen.

What inquisitor what you recommend? Personally I love blast templates as I always seem to get ridiculously lucky with them - role 8 'hit!' with scatter in a row a couple of days ago lol. So was thinking Inquisitor Korwhatevernov (the guy with the chair!). Loved the whole big death Ap 1 St 10 orbital. Also love how he can shoot his own men - always felt guard should be able to do that as a kinda 'well they're dead anyway know they're in combat'.

Right, inquisitors have retinues. Especially if you're running a Coteaz-based list.
Otherwise, you can always feel free to just ignore Matt Ward's atrocious GK fluff as you need. Before the current GK codex, the inquisition had a good working relationship with other armies of the imperium, and my own guardsmen fought along side them on occasion.
Conversely, I suppose, you could run it the other way around, where the grey knights are actually just the retinue for the inquisitor - in this case you could either leave them as-is, or have them be from some other space marine chapter that got inducted by an inquisitor. Marines of the Silver Knights chapter with an inquisitor are hardly going to be gunning down every imperial guard unit that lays eyes on them.

It would suck to be IG in a GK force because you would be getting the mind wipe treatment after every mission and twice on Sunday for good measure.

Personally, I would find it funny to treat it as though all of the IG were going to be slaughtered after the battle. Then you can do things like thanking your opponent for wiping out a unit as it saves you the time (and bolt shells. Did you know a psyker has to die to consecrate each round of psybolt ammo?). But then I like the dark humor of Guardsmen being treated as a disposable commodity by their so-called allies.
