Hi. We are trying to expand our games of AoS a bit by choosing different artifacts, command abilities and spells from our respective Nighthaunt and Stormcast books, but we are getting some conflicting advice on our interpretation of the rule book.
In short, would I be right in saying that a Nighthaunt hero could exchange his Command Ability (trait) for one in his allegiance, take one artifact and one additional spell (also aligned) and Stormcast have the same options unless they 'fix' themselves as Hammers of Sigmar (for example).

Unless a named character, or locked by sub-faction, the model that is the general of your army picks one command trait from the appropriate table. This is in addition to what is on their warscroll; it does not replace anything.
An army gets one artifact choice, plus an additional artifact choice for each battalion. The first of these may be locked by sub-faction. Otherwise, any hero that is not a named character can be given any artifact from an appropriate table. The same artifact cannot be taken more than once and a character cannot have more than one artifact. Note that Stormcast also have mount traits which work the same way and are in addition to artifacts, not replacing them.
Wizards/priests in an allegiance are able to select an additional spell/prayer from the appropriate table, which they know in addition to what is on their warscroll.

If we do move on to using the realm rules. With each of our armies from a particular chosen realm, does this give an additional command ability, additional spell and another choice for our chosen artefact?

You can take relic from realm your army comes(note it's instead rather than in addition"). Then the realm one of the players(determined by dice roll) picks tells which command ability, spell and terrain feature are used during game.

Artifact = Based on the realm your army is from. Unless otherwise stated (as in Cities of Sigmar) you can pick any realm.
Command Ability (and Spell) = Based on the realm the current match is set in. Your army may be from Ghyran and carry the Jade Diadem, but it can still use the command ability from Chamon if the battle is taking place in Chamon. They cannot, however, use the command ability from Ghyran unless the battle is taking place in Ghyran (even though your army is from there).
An artifact from a realm is a physical object that can be picked up and carried to another. But casting a spell or using an ability associated with a realm is an action that requires actually being there when the action is performed.
