I own a lot of cool Star Trek Heroclix space ships.
They look quite good, are not broken, etc.

People are offering trades for them, but I am wondering what games could work
that are minis agnostic and not quite fleet combat? Something that would fit the scale.

Any recommendations would be amazing. I am disappointed One Page Rules removed their prior
ship factions for more of a Battlefleet Gothic approach to my understanding.

I thought that was more multi-ship fleet battles (Smaller scale than clix ships)

I'm not familiar with it myself, but I see it recommended a lot.

The Star Trek Clix ships ARE small enough to run multi-ship encounters with, as that is how the game they were made for was designed, especially when they made a game based on Tie-Fighter's rules using the same miniatures.

I use those and the attack wing ships with the B5 wars skirmish rule set for star trek.

The Battle Barge Buffet Line

I'll chime in as well for Full Thrust. I'm also personally partial to the classic Fasa starship combat game but my nostalgia doesn't cloud how authentically 80s those rules feel and I doubt they'd attract new players.

You mean that big ol centerpiece DS9 miniature. it was actually a gift from a friend i knew who had 2 of them.

The Clix ships are the same as Attack Wing, so why not use them for that? It's still a great system.

They could be statted up pretty well in One Page Rules Warfleets I think and it's a quick and satisfying system.

we played it once ages ago, very fun. I know they changed the rules, but it is worth a look for me to see if the will work. probably the fastest and lightest choice offered so far.
