I remember the old Lore for Rogue Trader having Space Marines in their forces.

In 3rd Edition onwards, have their ever been Space Marine forces seconded or permanently a part of a Rogue Trader's dynastic forces?

Inquisition and Rogue Traders may ask Astartes for aid in any given Campaign. Will they co-operate, and to what extent, probably varies on a case by case basis.

Not sure how much this is represented on the tabletop however. If nothing disallows it, then go for it?

The Ultras assigned 65 brothers and nine headquarters marines including Captain Idaeus, to Explorator Fleet Delpha, which is commanded by a rogue trader named Santez. Chapters positively seek out rogue traders because rogue traders have a better ability to find high-value battles to fight and make the pay off for the Imperium

Rogue Traders are an institution of the Imperium. It's not about them getting marines as some kind of rare bonus. Rogue Traders and chapter masters can meet with the other Imperial institutions, and they can come up with campaigns, including RT expeditions.

It can be for enhanced security, particularly where it’s a second visit to a lost human world.

It can also be just Cadging A Lift.

But, generally? The Rogue Trader would be told the Astartes are joining them. The Rogue Trader can petition aid, but cannot demand or compel it. Not even an Inquisitor can command/compel.
