As far as I know very little Chapters refused to help in time of crisis.

A marine is worth only about 10 guardsmen acording to some fluff. So your 1000 marines would lose to 10000+ other soldiers.
And plus the Imerial Guard does 99.9999999999999999999999999999% of the IoM fighting. They're the true defenders of the Imperium. Mahreens are just posers.

Sure...posers. But if I send Imperial Guardsmen against daemons and Chaos Sorcerers, more often than not they end up becoming sacrifices or go mad. And yes, Astartes can and do conquer planets with ease. Stop badmouthing the marines, I don't badmouth Guardsmen, do I?

Some chapters do take direct command of IG units when needed.
Raptors: Chapter Astartes, 2nd founding, from Raven Guard.
Throughout the Raptors' recorded history, they have been shown to share close cooperation with other Imperial and even local militia forces, and where they have considered it strategically expedient, the assumption of direct command over them on an impromptu basis. Suspicion and wariness of the Raptors by other Astartes commanders and authorities is rife on this last break from the tenets of the Codex. These naysayers fear such assumed power might be exploited, although the Chapter's record shows no definitive evidence to support this.

Yet they have no official authority to do so. The general/ admiral in charge can always refuse to submit and in that case there is very little that the astartes can do.
If course, since the Raptors are one of the chapters which haven't yet given up their higher brain functions in favour of RAAAAAAAAAAGH CHARGE INTO CLOSE COMBAT RAAAAAAAAARGH!
they might have an easier time to assume command over others than, lets say the Black Templars.

No mundane human is going to refuse an order from a Space Marine. Most people, even Lord Admirals and Warmasters, will never see a Space Marine up close.
When they do, it's like being visited from On High by one of God's own Angels of Death. You don't feth around with such omnipotence, and you certainly don't say no when it tells you to go fetch his fething coffee.

Fairly sure Warmasters have rank over SM Chapter Masters... At least, when they agree to join the Crusade they agree to follow orders from the Warmaster. Lord Admirals, probably not but i doubt they would let themselves show any sign of intimidation.

Random WM and his field staff encounter a DW Kill-team on a mission of their own in the same general area of space? No such agreement exists. They would be wise to stay out of the Deathwatch's way... and fetch their fething coffee.

Chapter Masters commonly use the honorific 'Lord Commander' which seems in the setting to indicate plenipotentiary authority, meaning they are presumably answerable solely to the High Lords, who could, in theory, revoke that authority.
Interestingly, the Masters of the first founding Chapters (yes, yes, the second founding inheritors of the Legions' titles, you know what I mean) might technically possess authority beyond that, being answerable solely to the Emperor (who isn't saying much nowadays) and the (now-defunct) war council, and thus beyond the High Lords or even the Inquisition. Come to think of it, that legal grey area might be quite a good in-universe explanation for how the Space Wolves get away with their obvious intransigence.

The Warmaster has authority over everyone barring the High Lords.
He has Inquisitors at his beck and call.
Aside from being a High Lord it is probably the most powerful position in the Imperium.
It also brings incredible political power with it as the Warmaster has to gain the support of the various factions of the Imperium. The Cult Mechanicus, the Imperial Navy, the Commissariat, whatever SM chapters that are participating, the Inquisition and other IG officers.

Well, there are only so many Space Marines, and they tend to prioritize some enemies over others. Faced with traitor marines and orks, I'd bet my life that they'd pick a fight with the traitors than the orks. Just look at the 13th Black Crusade; the Dark Angels and other Unforgiven deviated from Creed's strategy to go after rumors of the Fallen.

Why has no one mentioned The Space Wolves? They break pretty much every rule in the book.
Locked imperial genetax delegates in a grox pen.
Opened fire on Eccelesiarchy vessels/ waged war on the Adepta Soroitas.
Prevented the Ordo Malleus from executing an Inquisitor Lord Querrian.
Broken the 1000 Astartes per chapter limit.
It's not so much a list of what Space marine chapters can't do, it's what they can get away with.

Very influential Chapters like the Second Founding ones can get away with a lot. As long as the general order of the Imperium is maintained, no one really cares what the Astartes do. None of the Chapters really care about the rants of the Ecclesiarchy, just read the Codex entry for the Chaplain. When you consider that would be heresy for any non-Astartes and non-Mechanicum, the Astartes get away with a lot already.
