When playing a cities match how do you move vertically up buildings?

In regular Fantasy Battle you occupy a whole building, with no need to calculate vertical distance at any time.

If you are playing a "cities match" you might (and indeed should) have more detailed house rules for moving into, out and in buildings.

You occupy the whole building.

You are free to have particularly large buildings be divided into sections, each acting as a seperate building from a rules standpoint.

As far as moving from building to building(section to section) it takes all of your movement to do so.

the 40k rule book clearly says what you do with buildings/ruins. Buildings are Transport vehicles, see the Transport rules section, and ruins are 3" for each vertical level.
