In the fluff for GK it is said that the GK were started by a few select individuals from various different legions including a few Death Guard who remained loyal.
I can certainly see some members of the death guard not wanting to pledge their souls to nurgle. I can also see it with some of the other legions.
My question is are there any legions you think would not have ANY loyalists left?
Are there any Word Bearers still praising the emperor?(they would be very at home in 40,000AD)
Are there any Thousand Sons that somehow escaped being turned into animated suits of armor?(other than the sorcerer who let's face it probably dont want to be librarians)
For instance I might think there are no loyal sons of horrus/luna wolves. If there were I would have expected horus to have killed every last one of them. Horus being a great leader would probably know the loyalties of his men better than anyone else.
Ditto for the Emperor's Children. Fulgrim being such a fetish perfectionist he would seek out all his geneseed and torture them until he is convinced they were loyal.
But that is the question?

Almost all the Loyal Luna wolves were killed at Isvtaan 3(SP?)
that is where Loken and Abaddon the despoiler had there famous duel.

So far the Word Bearers and Night Lords do not have any known named loyalist characters still alive as of the latest chronological Horus Heresy book to my knowledge. This is kinda expected with the Night Lords, given that the Night Lords became filled with insane criminal psychopaths even before it turned traitor. Works to a lesser extent for the Word Bearers were the most devoted of Chaos (though they still had to systematically purge their ranks. The fact that they did it secretly instead of at Ishtvaan likely let them be more thorough about it, though. That said, in my opinion, it'd be unrealistic that all word bearer loyalists were ALL killed. There are simply no known named loyalist ones still alive as far as we the readers have been introduced to)
World Eaters: One was one of the original grey knight founders.
Luna Wolves: Two were some of the original grey knight founders
Iron Warriors: Warsmith Dantioch and his band is loyal and last seen heading to Terra.
Emperor's Children: Unknown. Ancient Rylanar (a dreadnought) is a loyalist and went underground when the final bombardment of Ishtvaan started. Body never found.
Death Guard: One of the two survivors of Ishtvaan's loyalists is a Death Guard. Another (Nathaniel) became one of the original Grey Knight founders.. Several other Death Guard were with Nathaniel and should still be alive (though one ended up giving in to Nurgle)
Night Lords: None so far.
Word Bearers: None so far.
Alpha Legion: .....where do we even begin with THIS mess?
Thousand Sons: So far there's practically a thousand of them that are still loyalist that were sent away by Magnus before Prospero burned. Coincidentally enough to make an entire space marine chapter...

Alpha Legion....yeah who knows who is loyal and who isnt or who is even a member of the legion. It's all just for appearnces.
We honestly can't tell if Alpharius even went to Chaos for real or not.
The Alpha Legion is all one big Whiskey Tango Foxtrot.

We don't know if Garro (Deathguard) or Loken (Luna Wolves) are still alive. It is possible the Blood Ravens have Thousand Sons Geneseed. And a few people from each legion should have escaped the various purges. For Emperors Children there was Saul Tarvitz, but he is most likely dead. And I'm not even going to try Alpha Legion.

Its likely that original members of the legions that went traitor whom remained loyal are all dead, simply because without chaos interference, space marines DON'T seem to be able to make it to their 10 thousand year birthday. Suvivors from the original traitor legions in the current era are most likely all chaos marines or at best of questionable allegiance. Altough I believe that the Deathwatch black shields have been hinted at containing some Dark Angels Fallen and there are legitimate reasons why they could be around, it seems highly unlikely beyond the easy option of Dreadnoughts.

That doesn't mean Alpharius turned to Chaos, only that the 40k remains of his Legion seemingly did.

I'm pretty sure the question is just asking who's known to still be alive by the end of the Heresy.
As it is, the books don't reach the end of the Heresy. Therefore, my own post was meant to show who's still alive as of the latest Heresy book in the series. And I'm pretty sure Garro and Loken are still alive as of the latest Heresy book in the series. Whether or not they'll live beyond that, we don't know. But we do know they're alive right NOW ("NOW" being "as of the latest book in the Heresy series).

It's not like we have many post-Heresy Alpha Legion stories to go by. So far we've seen them exterminate a loyalist chapter and participate in the Siege of Vraks (as well as Dawn of War, but that was hilariously out of character. Almost as if they chose the legion for the villain by drawing a random name out of a hat).
However, even disregarding that hilariously out of place Dawn of War action, those other two stories do make them seem pretty darn chaos affiliated. I really don't see how exterminating a loyalist chapter or participating in the Siege of Vraks could help the Imperium at all. One could argue it was a part of some ridiculously Tzeentchian scheme which would finally culminate in the end of Chaos, but I always found that whole argument to be silly because it implies that the Alpha Legion is capable of out-Tzeentching Tzeentch (who does NOT want Chaos to end. EVER. Tzeentch may or may not want Chaos to lose, but Chaos to end? The idea of something ending is anathema to what Tzeentch stands for).
Me personally, if they are "loyalists" in any sense of the word, I think they're just being yanked around by Tzeentch.

They did assist Kyras in the now canonized events of Retribution for some reason, perhaps hoping to promote his daemonified form as a new Warmaster and undermine his authority in the eye of terror?
But they're quite indicative of the animal they chose as their symbol, every time you think you have an answer, you get two more questions.
Honestly the Legion as a whole is so confusing I largely just chose to ignore it.

That's what I (and I think most others) do. Hell, honestly, I think that's what Games Workshop and BL writers do. Alpha Legion stories are rare as hell these days. Most GW writers probably just look at the Legion, say "I have no idea what the hell we're supposed to do with these guys" (or maybe even the official company stance is "They're anything!") and decide instead to write abiyt something that actually marginally EXISTS. Without any firm direction, most writers would probably just wonder "Where the hell am I supposed to even start?" if asked to write something from an Alpha Legion members' perspective.
Admittingly I don't know much about that last Alpha Legion story, but from what summaries I've read of it, it seems to mostly be more of a "No ending" thing than anything else (IE, does nothing but create more questions). When it comes to writing in a 'verse, most writers probably prefer to include some sort of ending in their works, though. Another thing about Alpha Legion is that they're trained to act independently of each other.
After 10,000 years, it's pretty easy to imagine that most of them became so independent that they probably have no idea what other Alpha Legionaires are doing or where their true loyalties lie.

I always found that the legions and traitor legions are in essence eachothers mirrors.
Iron Warriors > The Forge Masters < Salamanders
Black Legion > The Generic < Ultra Marines
Word Bearers > The Zealous < Iron Hands
Night Lords > The Exemplars < White Scars
Death Guard > The Stoic < Imperial Fists
Thousand Sons > The outcasts < Space Wolves
Emperor's children > The Pridefull < Raven Guard
World Eaters > The Brutal < Blood Angels
Alpha Legion > The Secretive < Dark Angels
So to draw the comparison out here further, just like how the dark angels have lost a number of their own to chaos and do everything in their power to keep people from finding out, I think that while the alpha legion DID go over to chaos, they are meant to draw a parallel with the secretive and desperate bid of the dark angels and will go to extreme lengths to hide the fact that they are in the end harbouring opposite allegions in their ranks. But they just cannot trust outsiders to know their secrets. Both remnants of the legion basicly are MORE zealous in their percieved allegiances to cover up their true faillings or heroics.

I cant really see Alpha Legion and Dark Angels together either.

I agree with this more
I cant really see Alpha Legion and Dark Angels together either.
Remember that Fallen are technically "Apart" of DA, and have the same level of writing as Alpha Legion when it comes to Obfuscation
Not to mention Dark Angels "Loyalties" from the Horus Heresy

I wouldn't say the level of writing is the same. Neither of those are really that obfuscated from the stories I know about. It's extremely clear that Lion is loyal, and many perspectives from the Fallen are at least from their perspective and somewhat coherent, unlike what we've seen of the Alpha Legion. The only obsufaction is whether or not those Fallen can't even trust their own memories due to the nature of Chaos, but at least we get to see their memories in the first place, unlike the Alpha Legion.
Definitely one can draw parallels that the Dark Angels and Alpha Legoin are both secretive, but when it comes down to it, the Alpha legion's level of secretiveness is many levels above the Dark Angels. We know what the Dark Angel's organizational structure is and who their leader is, who in their chapter are privy to what secrets, what most ofthose secrets actually are (that the fallen exist, etc). We even have confirmation on where their Primarch is (sleeping in the rock, waiting for the Emperor to give the word to wake him)! That's a LOT more than what many other Loyalist chapters get. Though of course only the Emperor knows about that, but that's more than we, the readers, know about the Alpha Legion.

my issue is that they fight in completely different ways/ have entirely different battle doctrine.
