So I was putting together a FW R&H command squad when I noticed the little rod it came with. I am going to assume it's meant to be the flagpole, but I'm not sure the best way to attach it to the actual flag since there is no hole to put it in. Any ideas?

you use a hand held pin vise and drill a hole to insert and glue the pole in, you should adjust the length with a cutter and roll it to straighten it before assembly.

What kind of drill do I need? I've never used one before on my models.

any one of the above, drill should be smaller than the point you intend to drill on the underside of the banner, drill enough to insert the rod and apply super glue. If the provided rod was too large, you can get smaller ones at local Hobby Lobby, look for copper or brass rods that you need.
You can also use the drill to drill out gun barrels and make them look more realistic.

If you drill tiny hole by hand that will work very well.
I have tried drilling with a small rotary tool, and because the rpm was too high, the bit melted the plastic inside the hole and broke out from the side of the flag pole. To prevent that while using a power tool, tap the bit in and out of the hole without leaving the bit inside too long for plastic to melt.
2 holes drilled, metal pin cut from paperclip, superglue, and green-stuff to patch the melt damage.

Less chance of that happening with resin, but you'd be wanting the greater precision offered by a pin vice/hand drill anyway for something like this. Plastic and resin are soft enough that it barely takes any time to go through them under your own power anyway.
OP, make sure you pick up a pin vice that can accommodate the size of drill bit you'll need, some of the ones out there cap at like 1.2mm which is a bit thing for a banner pole.

Also make sure you make a small hole with a needle (or something like that) in the center of what you're drilling. It helps the drill being centered.

Nurgle protects. Kinda.
