Its easy to confuse the Machine Spirit with the Machine God.
The Machine God is the subject of belief. It's like the Christian God, except machine-y. Some people theorise that it's actually the C'tan, Dragon, who is sealed beneath the Noctis Labyrinth.on Mars.
The Machine Spirit - or rather, Machine Spirits - are the souls of the technology created by the Mechanicum. Some Machine Spirits, such as the ones of Land Raiders and Cognis weapon systems, are actual AIs based off human brains (it might be more accurate to call them "co-opted intelligences", as they aren't truly artificial, merely repurposed). The majority of Machine Spirits, such as those in bolters and lasguns, are simply animistic manifestations - which is to say, there may or may not be anything there, its either superstition (to a rationalist mind) or the device really does have a soul attached to it (to the religious mind).
Nobody in 40k is a rationalist. Religion has the entire Imperium deeply in its grip.
As far as the Skitarii - the militant arm of the Mechanicum - are concerned, they've been around forever, defending Forge Worlds, guarding Titans and going on Crusades to retake lost Forge Worlds, hunt Archeotech and chase down rumours of STCs.
This is slightly muddied by the recent codices - technically, the "Skitarii codex" is actually Skitarii Vanguards, a specialist unit within the Skitarii. The Cult Mechanicus codex also features Skitarii units - the Kataphron - but the Electro-Priests, while popular, are a semi-obscure cult within the Mechanicum. Presumably, this is why it can be called "Cult Mechanicum".
As for the eventual goals of Mars? Nobody can say. Very little has been written about the current Fabricator General, but in the past, the interests of the Adeptus Mechanicum have basically been the same as that of the Imperium: Fight. Survive. Expand.
Luckily for the Imperium, a significant portion of the Cult Mechanicum believes the Emperor to be the mortal incarnation of the Omnissiah - as Jesus is to God, the Emperor is to the Machine God. Child and mortal incarnation.
