As much as I hate cross 40k fantasy fluff I am quite interested in the link between Sigmar and the emporer. I heard one theory that the primarch's capsules had a two tailed comet and Sigmar is one of the missing 2. I think it's rubbish, and theres fluff to say the missing primarch's were found by the emporer and had their own chapters completely ruling this theory out, but it's interesting none the less.
Probably the most conceivable bit of 40k conspiracy I like is the theory that Cypher is in fact Luther.

I like the idea that Cypher is the Emperor and he's waiting until the corpse throne is shut off to regain his old powers back.
I also like the idea that the Machine God on Mars is a C'Tan and the Necrons are working the Empire from within.

My three favs are: 1. The Legion of the Damned: Sadly GW ruined this mystery by explaining it. 2. The true Unforgiven: The idea that Luther was the loyalist and The Lion was the traitor, and that the Dark Angels that destroyed Caliban were the ones in league with Chaos. 3. Rogal Dorn's attempted Coup: After the battle with Horus, the Emperor was inprisoned by Rogal Down on the Golden Throne before the Emperor could recover. BYE

That the golden throne might be housing horus not the emperor, that he actually killed the emperor and those that guard him now are loyal to horus.
Thats a very farfetched one but it would put a huge twist in everything

I seriously doubt that... that would actually mean, that the black legion carried away the emperors body ... without noticing who it is. thats awkward...
why would horus keep the astronomicon up and running and why would chaos try to assault earth, when you have the big guy inside already, with custodes (his guards) loyal to him as well. he could dismantle the senate in seconds.
that makes no sense

I thought in Angels of Darkness they were saying that The Lion was more of an opportunist and Luther was trying to join the Emperor's Side? It's been a while since I read it though so I could be wrong.

i can tell you from research that the missing primarch was probably from the salamanders although GW didn't specify which chapter he was from to alow people to create their own chapters with primarchs

The only existing in-universe fluff for the 2nd and 11th Primarchs is that, one some planet, probably Terra, where they have statues of all 20, the 2nd and 11th statues are simply not there. Even the Traitor Primarchs are there (covered in shrouds), but they're still there.
This means that what happened to the 2nd and 11th was either:
1. So bad that it's considered worse than the Traitor Primarchs (so, worse than Horus).
2. There was some sort of unstoppable generic corruption that destroyed them before they could really be included with the other 18.
3. They were never actually found.
I'm a firm believe that one of the Primarchs was Sigmar - I like that idea and I like the idea that the Warhammer World is somewhere in the milky way galaxy - but beyond that we know nothing about them.
Hopefully, unlike the once-interesting now-boring Legion of the Damned, GW will avoid explaining that one.

All of the Primarchs were found. It's mentioned in a few sources describing the Great Crusade. I am convinced that the Warhammer World exists in the 40K universe, but I am not of the opinion that Sigmar is a Primarch.

Cypher is great. Who is he, who protects him, and who is he really working for?
The 2nd and 11th missing Primarchs. What could have happened to have them expunged but yet Horus is still there. I have my own theory, they went rogue pre-Heresy so the Emperor was still alive and able to erase all history of their existence.
