There are bosses in video games, may it be the story or the tragic character it self that happens to be a game boss that you feel bad killing.
Ariamis is a cold, snowy world that exists within a painting.
It is the home of Priscilla, the dragon-human cross-breed. As a strange hybrid she had no place in the real world, and after clutching her Peculiar Doll for comfort she was somehow drawn into a painting.
#1 Crossbreed Prescilla, half dragon.
#2 Sif the Great Grey Wolf.
Im torn between killing this beauty, though he has killed me countless time -_- mostly 1 shots me
#3 World of Warcraft Wrath of Litch King.

Ratchet & Clank Future: A Crack in Time - General Azimuth. He wasn't really evil, just sort of misguided. All he wanted was to bring back the rest of his race at any cost. He even redeemed himself in the end, sacrificing his life to reverse his own plans (which would have destroyed time itself). It wound up being a really sad ending for a fairly lighthearted game series.

Killing her was pretty dang nasty of you, but needed to complete the game.

I think you missed the point of the thread. This is "Video Game Characters you feel bad killing," not "characters that made you want to put a foot through the TV."

There's a few (if given the choice I ususally take the good side, sometimes without even realising in the case of when I'm trying to be evil ), but off the top of my head first one that came to mind was the portal turret.

OMG YES there is a time in portal 2 towards the end where there are sentry guns not programmed to kill you,
and I tried to take it as far as I can attempting to save it... but it died when I went through a gate TT-TT
Dealing with him always leaves a bad taste in my mouth.
But, I do what I feel is the best for the Mojave.
There are some who walk until their legs fail them and they fall to the ground. I find that respectable.
Then there are those who drag themselves further. I find that admirable.

I hate killing them, too.
So I side with the NCR and negotiate a treaty.
