Can you use PotMS to allow, say, a Whirlwind to fire one weapon twice in a turn?
"...the Machine Spirit can operate one weapon per turn..."
"...This is in addition to any weaponry that can normally fire..."
What rule could prevent this from happening?

Then don't play with him. If he's going to be that much of an *expletive deleted* then the rest of the game can't be any fun with him. By RAW, yes I can see how the POTMS can be interpreted that way, but everyone and their uncle knows that is not how the rules where intended. It was intended to allow you to fire multiple Str 7 or greater weapons when moved, like the Land Raider.
One thing about moving back to the States next year that scares me is running into people like this. I guess I've been blessed with a gaming group where everyone has their heads screwed on straight.

The word "another" is not in the rules text anywhere, though.
The argument is that there's no rule saying that a weapon can only fire once per turn, so the launcher weapon could "normally fire" after being fired by the Machine Spirit.

The rules are permissive. It would have to specifically say that you can fire the weapon twice.
'It doesn't say I can't' is not a rules argument.

Using that logic every weapon in the game can fire an unlimited amount of times.
Player 1: "I rapid fire this squad at that squad" (rolls dice, etc)
Player 1: "I do it again"
Player 2: "They've already shot!"
Player 1: "there's no rule saying that a weapon can only fire once per turn"
Player 2: "...." (gets out baseball bat)

I would say this would be disallowed by the wording quoted above: "this is in addition to any weaponry that can normally fire."
So, you can fire one weapon in addition to any weapon that can normally fire.
In addition to. This means another weapon.
If, on your sundae, you can have one topping in addition to the chocolate fudge that comes with it, it means an ADDITIONAL topping. More fudge is not an option.. unless specifically stated.

There may not be a rule saying how many times per turn the weapon may be fired, but the rules do limit how many shots they may fire in the phase, a heavy3 weapon can only fire 3 shoots in one phase, no matter how many times the model caring it decides to fire the weapon, same with an assualt3 weapon. As for Rapid fire and pistols, I could more easily make a raw arguement that they may only be used once ever, then argue that they can be fired multiple times perphase

Thanks to all who've posted their comments, I definitely agree with what you guys are saying, and in fact these are the same arguments I used!
It's just a shame that some people forget the Most Important Rule (p.5)...
