It was my understanding that when you declare this in your shooting phase that you can either shoot or run, and then assault. Someone I played with shot with his units, declared his waaaggh, ran, and then assaulted. Is that legal?

nope.
waaagh! replaces your ability to shoot.
you cant use waaagh! + run in the same turn.
most he can do is move, waaagh! then assult.

Nope. Waagh! doesn't replace your abilty to shoot; it gives you fleet, which is the abilty to assault after you run. Please be sure to check your codex before giving answers.

Run itself is uneffected by using Waagh! and prevents shooting in it's normal manner.

If brute force doesn't work, you're not using enough...

I hope it was a friendly game and not tournament play. o.O

But yes: The choices for ork:

1. Shoot, then assault.
2. Run instead of shooting, and not assault.
3. Declare a Waaugh! Choose to either shoot or fleet D6 inches, then assault.

The exception of course being Ghazghkull Thraka who lets you take a full 6" fleet instead of a D6.
