So does a model with a waaagh banner count as having just 2 cc attacks, or can he carry a slugga as well and count the banner for 1 attack?

A nob with a Waaugh! banner still has a slugga and a choppa. You don't substitute the banner for one of them (so says the Codex). Its an additional piece of wargear that you purchase.
Just like adding a bosspole doesn't take away a weapon.
As far as I'm aware the banner is just an upgrade, so it doesn't replace any wargear or such. The nob would still have both his slugga and choppa. In game terms he doesn't use the banner as a weapon.
