Hey, I was reading that thread about taking Sisters with space marines, and was wondering where the rules for allies are. My rulebook-fu is weak.

The rules are in the Daemonhunter and Witchhunter codexes (Sisters are in the Witchhunter codex). They are not in the main rulebook.
In general, you can take 1 HQ, 1 Elite, 2 Troop, and 1 Fast Attack from the DH or WH codex in your SM or IG army.

The only ally rules in the system are found in the two inquisition codexes, and with limitations you can either take a Witch Hunter or Daemon Hunter army, and add a contingent of IG or SM, or take a IG or SM army and add a contingent of Witch Hunters or Daemon Hunters.

SERIOUS RESPONSE: In a WH or DH army, you dont really get to pick the chapter, and use the basic rule units from Codex SM or IG. No variations can be taken.
FLUFF RESPONSE: That and the whole Fallen thing... take away the originality of the chapter whydontcha.

RAW: Different chapters and their uses are addressed in the rules for allies in the previously mentioned codicexesices. Yes, you can; but you would really need to look at the limitations on that, as it is printed in the book(s).

From Daemonhunters
Re: using Allied SM in a DH Army, pg 21, "...only the basic version of these troop types published in the appropriate codex can be used. No variants of any kind can be incorporated."
Re: using DH Allies in SM Armies, pg 21, "Daemonhunters units can be included as allies in any of the following Codex Armies: Space Marines, including variant armies such as Blood Angels, Space Wolves, Dark Angels (who lose Hunt the Fallen), Black Templars, Salamanders, and other loyalist Index Astartes Chapters."
Nice and simple, and clearly spelled out in the rules. Reading is fundamental
