I've only fielded Zagstruk with Stormboyz a couple of times and used anywhere between 12-15 boys with him.
What's the optimum number of boys to include when using Zag and Snikrot?

Depends on how you want to use them.
If you intend to use as suicide units who hit a squad/vehicle and then die on the cheap, or in Snik's case to Ambush! a Warboss on a bike onto any table edge, then as small as possible.
If you intend to use them as an offensive force in their own right, then as many as possible.

I was thinking Zag for DS/Assault vehicles and Snik Ambush with 2 burna's and boys.

When taking Zag, you must DS him, as per his special rule, but I always find it fun to DS and assault the same turn, it throws a lot of people off, and seeing a I order PK flying around in their lines after taking out their tank/mortar/HQ squad tend to make them shoot at that squad as opposed to your boys who may still be in no mans land. The 1-3 boyz lost is totally worth it.
Snik is almost near usless without the burna boyz IMO.
So to answer your question:
Zag: 15 min
Snik: 5 min 2 w/burnas
Both units are throw away units, per say. As basically they serve their purpose on the turn they come in, and anything after that is just a bonus.

This is a highly debated topic that you can find threads dedicated to over in the YMTC. To summarize, the wording of Snikrot's Ambush rule seems to indicate that an independent character may be able to join the Kommando unit and deploy with them, although many players disagree.

INAT FAQ says that Snikrot can't use Ambush if an IC joins his unit. There is not a RAW answer. If you bring a biker boss along with Snikrot, don't expect to make any friends.

An Independent Character is an Independent Character. There is nothing in the BRB under ICs joining squads that states that the IC and Unit have to be the same Unit Type.

it says you cant shoot with Zag on the turn he deepstrikes but if you waagh can you run and assault?

I've used Snikrot a bit and one thing has always happened to the unit regardless of size: they get wiped off the board.
Having said that, Snikrot and company more often than not do what they set out to do: destroy enemy armor, heavy weapon teams, contest objectives, jump on an isolated unit etc...
With the style I play with Snikrot, I'd field a unit of 8 strong which include Snikrot and 2 Burnas.
I've played against the Stormboyz a couple of times. With Zagstrukk, they at least have a chance at getting into assault the turn they arrive. If not, expect them to take a lot of fire (too big a gamble for my taste). If crossing the table, they can get shot at. The units that have survived some shooting and still be able to get into assault are 15+ strong, with or without Zagstrukk.

I've had good luck with Zag. He gets close enough I can usually assault - especially if I take enough boys to overcome the scatter distance.
And did I miss something, or does it say in Codex Stormboys can't Waagh? Aren't they orks?
I don't have the codex with me atm.

I wouldn't expect SnikRot to survive too many games - as Sarigar says, the aim is to ensure he's worth his cost before dying. To me, that means killing at least a couple of Kill Points and/or considerably more than his unit points cost. (His disruption value on the rest of your opponent's army is harder to quantify.)
So the unit needs to be big enough to survive a round of combat or shooting, but not so big that it's awkward to manouvre. 10 or 12 sounds a good starting point.
