I always imagine the emperor pretty much the same as any one of his sons (primarchs) perhaps a tiny bit taller and a god-like aura.

Post Answer: It's not just the armor. Very. If a sister of silence (non modified human) is 6 feet, then the Emperor is 9 feet. A custodes appears to be 8 feet. I would guess that primarchs are 8-9 feet and space marines are 7 feet.

The Emporer must have taken a lot of steroids or something. If he was born in Anatolia in 8,000 BC and was nine feet tall he would be the most famous person in all history.
Logic dictates he must have looked pretty ordinary until he became Emporer, then started wearing the platform shoes.

Perhaps he made use of his massive psychic potential and somehow "masked" his true size.
Speculating even more liberally, maybe his psionic power enhanced his physical form(or his superhuman physical attributes were his body's solution to deal with his abilities).

It's been explicitly stated that Alpha Legion do a lot of their convert work by removing their power armour and using psykic shielding to move amongst the populous without attracting undue attention. It's never stated if only the psykers amongst them can do it or whether they can shield others.

The emperor visited a priest, but the priest didnt recognize him. Later got "enlightened" and seen him as is.
So yes, the emprah may go unnoticed if he pleases too.

hmm I asked this to my local games workshop manager only a week ago, and he said that supposedly the emperor was "the first true space marine" and that he had put all of the information into 'machines' which turned him into the living beasts that space marines are. He supposedly would of rather see if the operation killed himself then use a test subject

In descent of angels, the primarch el'jonson is described as being "a head taller" than all the normal humans around him. That's a far cry from nine feet tall. Marines just aren't THAT much bigger.
Also, the emperor probably psychically redesigned his body to make himself more glorious to behold, to further his agenda. He can "lay on hands" to machines and work out kinks, he can do petty much whatever he wants. Ah, to be an alpha level psyker, and not be (too) crazy.
