After reading the rules though I suppose they might mean that the ENTIRE teleporting unit must be within 6" of the homer.

Pretty sure we had this argument a while back. As you say, placing the entire unit first rather breaks the normal deployment process, so seems unlikely to be what they intended.

Until you have rolled scatter, the Deep Striking unit is represented by that first positioning model... so as long as he is within 6", you're fine.
