Actually, there was something kinda interesting that came up in the X-Wing books.
The Emperor apparently had an entire Super Star Destroyer buried and concealed on Coruscant as a secret escape route. He Force-blanked the entire project from everyone who saw it, and they were none the wiser for almost two decades. Until the Lusyanka actually *lifted off* and took most of a city sector with it

Good point there. Though the Star Wars universe is filled with bad characters who redeedemed themselves and joined the good side. What's his name, Kyp Durron I think, blew up a sun with a the sun crusher or something like that.

Not only that, but the Lusankya was ALSO the Executor(both Kuat and Fondor have records of building Executor Class Star Destroyers named the Executor, the Lusankya's original name was in fact the Executor II when built by Kuat Drive Yards).

In the Jedi Academy novels, fifteen Jedi were able to hurl an entire fleet(some 60+) of Imperial Star Destroyer Mark IIs and another few dozen Victory class Star Destroyers clean out of a star system.
Keep in mind that one of them also died. Was some weird alien clone dude.
(Not that Jedi Academy was any better in terms of Star Wars canon...  That part was pretty stupid. I also thought that it was a bit more than 15.)
Even if the Empire didn't notice, the Emperor should have. That someone single handedly eliminated an Imperial Star Destroyer using the Force was most likely a pretty big ripple and something that someone should've noticed.
Oh, that and the Mary Sue character being able to own Darth Vader.

Who said they didn't notice. At this point the Emporer was already plotting to gather his enemies to catch them all at once.
And Darth Vader isn't that good. The suit is keeping him weak. That and the wounds.
Besides, you have to consider how the Apprentice was raised. Normal jedi get trained from age 4 or something so they keep in line. It's called the Force unleashed for a reason.

He hunted down and destroyed the Jedi Knights. Not some pussy mary sue. Though I guess that based on all of the new books, Darth Vader is a pussy who gets all butt hurt that his suit itches and all of that nonsense.
There is no precedence for the Apprentice being so damned good. If he is able to take down Star Destroyers, why didn't the Emperor just take down all of the Rebel ships at Endor? Oh that's right, it's because he couldn't.

But also remember that Force talents manifest differently for every Jedi...some are more talented in telekinetics(Vader was one of them), others with muddling with people's minds, etc.
So it's possible the Emperor didn't do it because it wasn't where his talents laid.

Well, while I do hate Episode 1, the new trilogy is still canon, so here goes: Most of the Council, arguably the most powerful Jedi, were eliminated by the Clone Troppers after Order 66 was triggered. While Jedi are good, it's hard for them to stand against whole LEGIONS of trained soldiers who they fought besides for 3 years. So, no, Vader only killed the ones who were left. Besides, while Anakin was certainly good, he still lost against Obi-Wan, though that was partly because he was too cocky, trying to make that jump from the lava river. You also have to remember that it was Kenobi who told Luke about Vader killing the remaining Jedi and he didn't tell him everything. Only from a certain point of view.  The Emporer knew that Anakin had the poteential to be more powerful than him. I'm sure he could've done more for him that putting him in that armor of his. In Shadows of the Empire it is established that the Dark Side has the power to heal. And you also have to consider that Palpatine (probably) is the student of Darth Plagus, who discovered the secret of eternal life. I'm sure there would've been ways to heal him better than he did, but the Emporer wanted away to keep Vader under his thumb. What happens to Starkiller in the bad ending of The Force unleashed is similar. Concerning the power level: in TFU other Jedi have high power levels as well. Kota ripped off the bridge of the tie factory, Kazdan Paratus had entire armies of junk golems, hold together by his will. It is never established how powerful the Emporer's levitation skills are. The main character from the X-Wing novels and I, Jedi (his name slips me at the moment) had no skills in that area either. Palpatine wanted the Galaxy to fear him and that seems a lot easier with a GIANT DEATH BEAM than some sort of invisible force the normal galactic citizen doesn't even believe in anymore. Also, he was busy trying to lure Luke to the Dark Side at the moment. Even Galen Marke (Starkiller's real name) had difficulties with that one Star Destroyer.
