Least I Could Do
XKCD
Ctrl+Alt+Del
Eatatau
VG Cats, though they really need to update more often...
And one more for Turn Signals on a Land Raider. Well worth reading all the way through sometime (I believe the site is still up, even if it doesn't update anymore)

Ctrl-Alt-Del is trash. Tim Buckley has no fething idea what he's writing about and has XBAWKS HUEG walls of text.
Then, of course, there's the B^U faces. God, I'm sick of those.

Anyways, I've always preferred Penny Arcade myself. Love how they're familiar with a broad range of geeky stuff, and they lead me to Warhams.

People are like dice, a certain Frenchman said that. You throw yourself in the direction of your own choosing. People are free because they can do that. Everyone's circumstances are different, but no matter how small the choice, at the very least, you can throw yourself. It's not chance or fate. It's the choice you made. |

I completely forgot to mention Gone to Ground, Turn Signals on a Land Raider (TSOALR), and Lego Robot
I also wanted to add the following two I just read in succession because both of them were amazing.
Paradigm Shift
Cool Cat Studios (CCS)
CCS just took the title for best moment in a webcomic ever which was previously held by a scene from questionable content. Prior to that it was a Cyanide and Happiness which was when they had a bag with nuclear fission inside and opened it. The ones from QC and CCS I can't mention since they're very spoilerific. Please go give Paradigm Shift and CCS a read, they're both finished comics so you can go straight through and not need to worry about updates.
If anyone knows of any comics with a great storyline I'd love some suggestions.

Ooooh, now that you mention finished comics I just remembered an absolute classic, Kid Radd - quite possibly the greatest sprite comic ever made. It's original webpage is no longer up, but the series was packaged into a zip file that's still available.
You can download it here: http://tangent128.name/depot/kid_radd.zip

XKCD, always good for a nerd laugh.
Penny-Arcade and Order of the Stick are tied for a close second purely because of how amazingly consistent they are.

Quick addendum: I don't believe the archive works too well in later browser versions. Best to get hold of a version of your browser from circa 2002.

You SICK
That is horrible.
And I just had to read it all =(
Anyway, in no particular order are my favs (I do read LOADS though)
Cyanide and Happyness ("Quick, think of something offensive to say!". Its like South Park, but much better)
Order of the Stick (ah, nerdy jokes)
XKCD (even nerdyer jokes . The red spiders are coming )
Dresden Codac ( I'm such a nerd. Its slow (ssssslllllllooooooooooooooowwww) but great)
Mansion of E (art isn't great, the story makes up for it, and the world-building is simply stunning)
Drow Tales (another great world-builder, with some very nice art)
Sandra and Woo (funny jokes, then very seroius story lines. Ye Thurza and Larisa are epic win. Good art style too.)
Schlock Mercenary (Wow, how has no one mentioned this before? Excellent Space Opera with too many charectors to mention. Lots of cartoony violence)
As you can see, I like nerdy jokes and seroius epics. (also offensive jokes and cartoon violence)
Also worth a mention are Questionable Content, Ctrl-Alt-Del, Penny Arcade, VG Cats (3 best 'gamer' comics IMO), Mega-Tokyo, Gunnerkrigg Court, The Noob, Flipside, Girl Genius, Goblins. Alpha Shade and Twice Destined both started very well, but were abandoned.
Eep. I scare myself somethimes ^

The regular comics I read are XKCD, Least I Could Do and Questionable Content. I stopped reading VG Cats due to lack of updates and Cyanide and Happyness due to lack of originality.
If any of you out there are looking for something a little bit different, I would highly recommend Girly. It's completely NSFW and can get a little silly, but it pulls you in and is a lot of fun to read.

Totally forgot about this one: kind of obscure now, but I used to read RPG World. Basically just something that pokes fun at everything that Final Fantasy does (and RPGs in general - like how your thumb can slip and you attack your own team mate, how you can rename characters when you meet them...). I believe it ended when the artist stopped working on it, although it's been a long while since I visited the site.
The other one (which I'm surprised nobody has mentioned) is Dominic Deegan: Oracle for Hire. It has a generally serious storyline, but the recurring in-jokes are hilarious. My personal favorite is "Curse you, Runcible Spoon!" which shows up a few times during the school arc. Just beware that it's not for the faint of heart, as it has updated daily for several years now, and he only toned it down to 5 days a week because of constant con-going (during which he still managed to update for a while).
It is comics like Dominic Deegan and LICD that make you respect the work of webcomic writers. Both of them consistently update on a daily schedule, though DD has gone to a 5 updates a week schedule (every weekday) now.
