Interesting point... I guess the best way to circumvent that complication (that the Emperor did not wish to be a God) is if the chapter was relatively new and none of its members walked with the Emprah himself.

Exactly. The chapter would have to be a relatively young one, perhaps newly founded on/nearby a Shrine World. They wouldn't have too many dreadnoughts, or at least not very old ones, as these would find the idea of seeing the Emperor as a diety ridiculous.
