The Emperor disowned them both because they borrowed the spaceship without permission and trashed it when they where supposed to be at home in their rooms doing their homework.

The real reason behind the 2 missing legions is for design purposes. It allows GW to "reveal" a new SM legion whenever they have the need for one, and it allows players to design their own "lost" legions.
In terms of in-universe explanations, there's 3 I've heard that sound the most logical:
1) The two missing legions followed Horus during the Heresy, but at some point recanted and begged forgiveness from the Emperor. They had done acts so terrible that they had to be exterminated, but they were shown mercy by having their shameful histroy stricken from all records.
2) Traitor legions weren't stricken from the records, so it stands to reason that the two primarchs committed something much worse than Heresy. The best explanation is that they turned pacifist. The Emperor feared pacifism spreading even more than he feared the spread of Chaos, so he had them eradicated and all records wiped.
3) The two missing legions were sent on a super-secret mission given directly by the Emperor. The details of this mission has never been revealed to anyone, but it does require complete secrecy about every detail of the two legions.

I don't know much about psycology but are the other 18 Legions all just different facets of the Emperor's / human nature? or are some too similar (eg WE and BA) to reflect that?
|

Theory 1 doesn't make sence seeing as they were already lost before the Horus Heresy.

Just an idea for those left over marines after the primarchs disappeared. There is also the idea of them being merged into other Legions. Many legions had differnt sects of marines, meaning some were notibly terran birthed and others were from the primarchs home world. Yes they were noticed and like in the Dark Angels books acted different then the homeworld marines. But that would be a loop hole to fit in other geneseeds as well.

no, legion of the damned were and ARE the Fire Hawks and the grey knights were formed from parts of legions that remained loyal while their actual legion turned traitor

My theories on the two legions. COMPLETELY MADE UP, and NOT BASED ON ANY FLUFF.
1) One of the legions had the Pariah Gene encoded into it. It was dormant, until the Primarch was found. Then when the legion met their Primarch, (already a powerful pariah) it triggered a transformation making them all into pariahs. This happened while the Emperor and his fleet were traveling in the warp. The power of so many pariahs forced the ships out of warp space. They were stuck between stars in the void of space. The Emperor had to abandon the Primarch and the legion in order to continue traveling in the warp. No Primarch should come to such an end, so all records were destroyed.
2) the other "lost" Primarch landed on an Eldar Maiden World. The world was a garden, plentiful food, no predators, and nothing to do but eat, sleep and be merry. All of the other Primarchs were given great gifts by the Emperor that were then shaped by the world where they grew up. This Primarch was never able to use the gifts that the Emperor gave him, and so they eventually left him. He became fat, stupid, slow and lazy. His legion was fine, but after the primarch was found, he was found lacking. he was not fit to lead his legion. The remaining members were given over to Guilliman, known to be strict and disciplined, just what this lost legion needed. Embarrassed by the failure of his son, The Emperor erased all trace of him fom imperial records.

I like to think that the lost Primarchs were just lost in the warp forever as babies and never rejoined the Emperor.
As Malcador said. "They are lost to us forever".
Or Horus,"Such untapped potential,who knows what gloryies could have been unlocked".

Both of those are ambigous as your own quotes... overall there is pretty conflicting evidence as to their ulitmate fate but it seems that they were found but kicked out.

Well I just said,that's what "I like" to think.
I think it just a given now that the two have no story,and GW just like to tease use every now and again with little jabs at them.
