Before I answer, in the interests of full disclosure I may be a bit biased. I had my arm broken in an argument over Batman's coolness at one point. Afterwards I wondered what about the Dark Knight would drive his fans to physical harm of another, and I did a lot of reading on Batman. I've since changed my opinion on the Caped Crusader significantly.
The answer is, depends. If we are talking about a straight out fist-fight, then yes, Batman loses. But that's like saying 'Who would win in a fist fight, John Gotti or Mike Tyson?' The answer is always Tyson. If you instead ask who would win if they were both trying to defeat the other, then the answer is Gotti every time. Mob connections are greater than any number of boxing wins.
If it is a matter of each trying to defeat the other, than I'm sorry. I've read enough Batman and enough 40k to confidently say Batman could outsmart and triumph over almost any entity in 40k. Batman vs the Emperor? My money is on The Big E, but I would say that Batman could at least give him a run for his money.
Batman has defeated entire alien races before. (The Martians, off the top of my head.) He's smarter and more resourceful than any other hero in DC. Or any other comic franchise, for that matter. His single minded determination is one of his hallmark traits. Anyone who defeats Batman does so only by a narrow margin and even then ony until he comes back for them.
I think that, given 40k, the best matchup for Batman would be the Deceiver. I think that while the Deceiver is far more powerful, Batman is smarter, and trickier. I think any competition between the two would be intricate and entertaining, and probably an even match.
And, as a side note, I like these vs threads when they are accompanied by reasonable application of known facts to solve a theoretical problem. They are less fun when filled with 'Batman hurr' and 'Batman's gay hurr' posts.

Above post wins. As long as we're talking about Bruce Wayne as Batman then he's practically unstoppable. He's had his back broken and then he came back. He was launched back in time by Darkseid and then he came back. The guy is indomitable, we had a similar argument at work, only it was Batman vs. Wolverine. The deciding factor was the stage, in a cage fight, Wolverine hands down, in the open streets, Batman.
Batman is also always prepared, true he carries a utility belt that has everything from kryptonite to bat-cookies, but he's also always mentally and physically prepared. If they deep striked into his kitchen while he was having a bowl of bat-crunch he'd manage to dismantle their terminator armor and send them back to the Emperor all while holding his bowl. He's been described to be as close to perfect as any normal man could hope to be. Which, IMO, is still better then you're average SM, considering the crowd he rolls with.

Considering the fact Batman has defeated Bane in the Batman universe, which is probably a good equivalent of a Space Marine (Considering the Fact Bane is extremley intelligent and physically strong), Batman would nhot have a problem taking down a space marine. The more Marines though, the harder with will be, and eventually Batman would have to loose or flee due to sheer crushing firepower.
But in a one on one fight, Batman would be able to take down pretty much everything in the Warhammer 40,000 universe. Its not his strength, its his brilliant mind.

considering batmans intellect is his greatest weapon, it wouldn't be a straight fight, unless he knows he can win, Batman is a bit like Sly marbo, crossed with Alpharius, powered by tzeentch, if he had to fight 1 space marine, he would take away the bolter with a grappling hook, smash the helmet with a baterrang and then pound the marines brain, if he had to fight a bane wolf he would blow the road up, tear open the hatch and toss in a grenade, if he had to fight khorne he would fight him with love
or something like that
