Grey Knights have never once given me issues, although, the fact I go so heavy armor and mounted Infantry to keep from getting melee locked helps.
I have lost to them before, I just mean I have never panicked like I do when I play Necrons.

Obliterators. I think they are absolute pains to deal with, always skulking on high ground and shooting the stuffing out of everything.
Land Raider. I don't care what weapons you have these are hard to kill, especially when they come loaded with 5 terminators ready to pop down the assault ramp!
Vindicators. Those cannons are gross and cam deal out some fearsome damage.
Basilisk: see above!
Chaos lords, they have grotesque weapons and armour, nasty.
If I was facing my own armies I would be very worried by:
Trygon. It is big, strong and kicks like a mule.
Harlequins. With all the extra guys and upgrades these are fearsome, you can't see 'em and they bristle with fusion pistols, shrieker cannons, etc.
Paladins. Expensive yes but 2 wounds and nemesis force weapons = death incarnate!
