When I played Empire a few days ago my opponent had 3 Demigryphs. They weren't exactly instrumental though, but at the same time I couldn't take them on unless more than one unit attacked, but they came at me from a relatively unprotected flank as I hoped some spells or the Warplightning Cannon would take them out.

At the same time I had Lancers come down my other flank. They moved out of position though and my Doomwheel slammed into them but the second unit charged the Doomwheel and S6 lances hurt!

I think I mentioned it before but you have to generally use the abomination against rank and file. Those fast moving units will just move around it and force it into stupid positions. It's a part of warhammer that's incredibly stupid but totally a part of the rules. I hear it's not allowed in some tournaments though. You might want to kill anything that tries to re-direct the abomination. It can be a disgusting unit when it hits and isn't hurt by guns. If it gets shot it goes down pretty hard. Rolling also matters a ton with the abomination. People might bait you into trying to attack with the abomination. Remember he doesn't allow them to announce a reaction which is good but generally he'll probably only move about 12 inches. Don't expect it to go too far but don't forget it might accidentally and put itself in a bad position.

Doomwheels are strange because they move differently. You probably want to force those at monsters and monstrous cavalry and such. Those blasts can be pretty sweet when they work and hit hard.

For both sadly I'm facing enemies which know how to handle them all and that's bad for me.

The best thing to do with skaven is to run a combined arms list. Towards the end of my time with the army(I switched because of burnout), I was running a list like this:

Seer: Power Scroll, 4+ ward.

BSB: Storm banner, and mundane kit for an armour save.

3 Engineers: Doomrocket+Condenser, Brass orb and a scroll.

3 units of 40 slaves.

1 unit of 20 stormvermin: Full command, Standard of discipline and a mortar.

2 units of 40 clanrats with full command.

A couple of rat darts.

Two units of 2 rat swarms.

Hellpit with spikes.

Doomwheel.

2 Cannons.

3 units of 9 Gutter Runners.

Okay, there is no Bell here. But I've gone back to them every now and again for an odd game and used the bell, and found it to be so good. But if you want a generic Skaven list, that;s a good one. It gives you the tools to deal with most threats.

I have found that Skaven live and die by their rare choices. Max those out at all times. Never spend points on a weapon team if you can take a rare choice instead. Remember, there's only a few point's difference between a Warpfire Thrower and a Warp-Lighting Cannon!

Next up on the hit parade is a Grey Seer and two almost-naked Engineers. Give one the Brass Orb, and the other the Dooomrocket. Have the Seer choose Skitterleap if he doesn't roll it... and skitterleap those two Engineers into good positions to use their toys (somewhere out on the flank 14" away from their biggest, nastiest unit for the Rocket; 1" away from something pricey that's unlikely to pass an I test for the Orb).

If you're not expecting much shooting, a Warlord on Bonebreaker with the Fellblade will munch things quite handily. Unfortunately he's the only Monstrous Cavalry we have, so he can easily be singled out by shooting. So if you expect to see lots of shooting, consider a Warlitter instead.
