Orks: Gather under an incarnation of "The beast" and finally sweep through the galaxy killing human, xenos, heretic alike
.
Tyranid: The main fleet from the regions of dark space arrive. So numerable that no force is able to stop them.

Eldar: When every Eldar is dead. The god Ynead. God of Death will be born. Slaying the eldar's enemies.

Imperium: the god emperor dies but is reborn a god of order or reincarnated. All of the missing primarchs gather together to fight chaos and other xenos threats.

Chaos: the emperor dies. The astronomicon is out. Finnally chaos is able to corrupt, raid and kill unmercilessly. The entire galaxy is swept in corruption and filth as nearly everyone in the galaxy is dead. With most of humanity lost under the self infliction of chaos. The gods lose their very life essence and the galaxy goes quiet..

Necrons: The silent king finds an hidden device (or wakes up the remaining tomb worlds) that wakes all the tomb worlds across the galaxy. A menace as numerous as the imperium, uncomprehensibly advanced, as unrelenting as the orks, undying and incorruptible is released. The galaxy goes quiet with the glowing light of necrodermis.

The Tau finish the work of the Old Ones, spreading a control mechanism throughout the Orks like a virus. Using the Orks as muscle, the Tau raid inactive tomb worlds of the Necrons, making use of the best of it and disregarding the rest. With their new forces, they spread throughout the Eastern Fringe, folding thousands of human worlds into their empire. As the Tyranids arrive from outside the galaxy, they are destroyed with custom-tailored biological weapons. As Necron worlds awaken, the Tau and Orks smash them to pieces with superior numbers and the necron's own weapons technology. The Tau march on Terra and send the remainder of the Orks into the Eye of Terror, where they exterminate the Chaos Legions and proceed to butcher any daemons that arrive through the Warp as they emerge. As humanity wanes, so do the powers of the Chaos gods, eventually to be forgotten by the Tau, as Chaos cannot sustain itself on the Tau.

Perhaps not technically a Marine Chapter anymore, but the Flame Falcons would be pretty creepy to fight.

"Boss, we waz out lookin' for grub when some of them Spice Marines showed up and shot all the lads."

"Right. Well, did you at least use the burnas?"

"We tried, but the gits was already on fire."

Guilliman will wake up with a gasp, his heart pounding. He'll look around and find himself not in a stasis-tank, but a soft bed, covered in rich satin blankets. Confused and terrified he'll stumble out of the bed, his super-human physique hitting the oakwood floors with enough force to make the cozy bedroom rumble.

What's that? A hissing noise, in the distance. Guilliman will creep out of the room, crouching low, fists balled with tension. There, it's coming from the bathroom! Guilliman gently pushes the door open, and is met with a wall of steam. Squinting, the mighty Primarch wills his post-human gaze to pierce the bank. On the opposite end of the room he sees the shower, and there within...

The Demi-God lets out a sigh of relief- he had forgotten where he was! Heart fluttering, he dashes forward, arms outstretched. "Oh, Matthew!" He cries.

Matthew Ward, resplendently naked save for a single patch of soap around his nether-regions, has just enough time to turn around and address Guilliman before the Primarch is upon him. "My liege!" he utters in surprise. Guilliman barrels into the shower and embraces Ward, the warm water immediately soaking his nightgown through and through.

"Oh, Matthew!" Guilliman weeps, burying his head in the writer's shoulder. "I had the most awful dream! The Imperium was beset on all sides by foes! The Galaxy was at war!" A shudder wracks Guilliman's body as he recalls the traumatic visions. "There was only war..."

Matthew is taken aback by the suddenness of these circumstances, but he knows that it is his job as the Man to remain strong and comforting. He gently wraps his arms around Guilliman's waist. "It's okay, Roboute, it's okay." He says. He gingerly rocks the Primarch in his arms. "It was just a dream... just a dream." Guilliman sniffles.

The camera pans around the two until Guilliman's back is to us, and we can clearly see Ward's face over his shoulder. Staring at the camera, his look of perplexion slowly morphs into a twisted, devious smile, and his eyes flash Necron-green.

Vincent Price cackles in the background.

Here is a stab at how it all ends:

As the Tyranids increasingly encroach into the galaxy the Orks are drawn to them like flies to a carcass.
It turns out that Orks were intended by their "master" race to act as "antibiotic" against Tyranids: spore infection within hive ships were devastating.
As populations of opponents decrease, the need to fight amongst the Orks themselves increases, as a means of limiting Ork populations to sustainable levels programmed into their DNA.

As planets are wiped out of all life the Necrons happily settle on them for the prime real-estate they are and feel content.

Tau are wiped out with the inability to move with any speed through the galaxy and become an early victim of the final wars.

Eldar craft worlds fly off into the void and close the webways forever.

Dark Eldar systematically eliminate all webways to the galaxy but maintain guarded connections to the crone worlds.
They embark on a long campaign of feeding off of each other with acts more horrific than the last.

A large population of human beings make the next step of evolution and "transcend".
They meet the emperor in the immaterium as a "god" and start the process of carving out an empire into the warp.
All non-psionic humans are eventually wiped out by the Ork / Tyranid / Necron encroachment.
The human element of the warp joins the 4-way war of the chaos gods that combine to oppose the human threat.

It is noticed over time the chaos gods grow progressively weaker as humans are removed from the material universe.

Eventually the Orks are victorious, notice the immense population of Necrons and happily fight them to a standstill and continue to fight to this day.

The four chaos gods are wiped from the warp by the humans and all that remain are the old star gods and odd encounters with Mork and Gork.

That is a semi-serious estimate of how I figure the 40k universe would play itself out based on the lore not GW's trend in storytelling.

A revolution is an idea which has found its bayonets.

The Emperor dies and the Materium is destroyed and brought into the warp and everyone becomes the Chaos God's playthings. Or Abaddon conqueres The Imperium and sets up a new regime and backed by the power of Chaos exterminates everyone besides humanity. Or the Tyranids devour the Galaxy. Or The Emperor comes back and leads humanity into its psychic evolution. Or Ghazskull kills every none Ork. Or more of the same.

The throne has a huge defect and the mind of the emperor is closed.
so al the chaos go attack humans. and they kill each other.
the rest get eaten by tyrnids including Eldar.
Orks and necrons become he head races.
Tyranids go back to the where ever they come from after an epic battle and waagh with the orks.
And its a stale mate with ork vs necrons.
all the while dark eldar are watching and eating popcorn from the eye of terror and killing all stupid enough to run there.
