Yes you can. There is a Gunslinger special rule, allowing someone to wield two pistols and fire them both in the shooting phase. I believe they also count as two CCWs. I am more familiar with how that can be done in the Space Marine codex, if it's worded the same way in BA, DA, or SW because I don't play those groups. It's worded that a model may replace either their bolt pistol, or Chainsword with their bolters for free, meaning that you can give everyone pistols, so your tac squads can shoot and charge. On top of that, the sergeant can replace either with a special weapon/melee weapon, meaning you can replace your chainsword with a plasma/grav pistol, and your bolt pistol. One of my Vet sergents caries a plasma pistol and bolt pistol most of the time. On the topic of kitbashing, I do suggest giving your models as close to WYSWIG as you can get, it just shows other people what guns/hitty sticks everyone has on them, but that doesn't mean to limit what you make. If you want to slap a storm bolter on your lightning claw, and stick that character on a bike with a jump pack, go ahead, it will be fun man. Go nuts.

A good idea for someone who is using lots of "counts as" should then make little chits or small pieces of paper to indicate what is what. If you take the time to convert a little bit more time it would be a great idea to make a chit that would indicate a Rocket Launcher or Axe or Power Weapon or not.
I would think this would be a good tradeoff and make it easier for your opponent to see what is what.
That is fair no?

Yea, that would be just fine for me. Another thing others have done is place an extra weapon on the base of the right sort (like a missile launcher).

I heard once, somewhere, that a dual-pistol model or a dual-chainsword model would be pretty nifty in a squad that goes with pistols/chainswords - just count them as having the normal wargear for the unit. Just, ah, don't do it with Howling Banshees or Striking Scorpions, as both of those units have an option for the Exarch to dual-wield chainsabres/power swords with a benefit to the number of attacks they get, so it could be confusing there. But for like normal Assault Marines or even Grey Hunters (equipped with bolter, pistol and CCW by default if I remember right) it could be nifty.
Anyways, the Codex for your army will tell you which wargear combinations are legitimate.
Kitbashing is always fun. I've made some nifty ones, and sometimes they get disappointing reactions for the amount of parts-hunting and conversions and chopping up of parts that I've done with them. Sometimes it turns out that they just thought that the model wasn't customized at all - that it was originally meant to be built that way. I took that as a very high compliment.

If you're breaking WYSIWYG so much that you have to make reminder sheets for your opponent then you're taking proxying too far and you need to make more of your models WYSIWYG. Proxy models should be limited to an occasional thing at most, not half your army.

For the people who don't memorize all the charts, still have to look at a codex for rules, don't memorize what units take damage or keep track of ammo etc , yes, having models in an opponent's army that don't accurately represent what they are supposed to be can be confusing.
And even for those who do memorise all fo that stuff it can be confusing. There's a difference between memorising a chart as a result of using it over a period of gaming, and remembering that this model's flamer is actually a meltagun halfway through a 3-hour game...
Just be upfront and honest. Don't make excuses. Some people prefer WYSIWYG others don't. The problem is when you tell someone THEY HAVE TO becomes a problem.
Nobody is saying that you have to like WYSIWYG. Just that it makes the game easier to follow.

The entire question boils down to politeness to your opponent.
Nothing in the rules say you have to be nice and polite.
You can field a whole army of models holding tubes of varying size indicating what weapon it is, I am sure no-one can say it is against the rules.
I still see people insisting on playing models with the arms not even glued on.
Some people would like to argue for the lowest standard of play they can get because they want to play and cannot be bothered to spend any effort in the models themselves.
Take the time, make an effort, some conversion shows effort, rule of cool will forgive most of the strangest efforts.
I happen to like my opponents and they have made me and my armies better.
I find as you hear comments from people (good or bad) you find ways you want to present your armies.
I found colour was important to me, here are some rules I made for myself:
1) If you black prime, you MUST paint at least a little, do not leave them as-is: almost impossible to see what they are holding when all matt-black.
2) Bright-green = plasma, Bright blue = power weapon or Lascannon, Hazard Stripe = melee weapon, Bronze & scorched = Flamer, Brass & scorched = Melta.
3) All guns have some element of red on them.
It is a game, it is an art, it is a social event, there is no must do for anything, we just have varying ways we wish to present ourselves.
Our armies could be viewed as an extension or our preferences and why not put your best foot forward?

Rule of Cool.
Most models in the game that can take a Power Fist or Power Weapon have the ability to have just a plain-old CCW as an option, too (there are exceptions, like Terminators). So that's cool. But usually play it as a chainsword, not a PowerFist or Power Weapon.
Double pistols can look sweet. If its allowed, then go for it! If, however, its not an option, its usually counts-as the closest thing. Double Plasma Pistol on a Sarge? Usually not allowed, but plama/bolt pistol combo, I think is. So that's what it'd be. If that isn't a legit build, then Plasma Pistol/CCW. On a non-Sarge in a Tactical squad? Sounds like a great counts-as (not proxy) Plasma Gun.
To that end, let's discuss terms:
-Kitbash - using a nonstandard kit to build a model (usually a WYSIWYG - my Jetpack-wearing captain has bits from 3-4 different kits. I don't keep track.)
-Alternate Models - Using models other than standard. Such as Mantic Orcs for Ork armies (I've kitbashed 2 Phoenix Lords. As I used none of the original kit in them, they are 'Alternate models' in addition to being kitbashes)
-Proxy - Fielding something as something else ("This Predator is a Razorback this game"). Usually because you don't have the right model handy. (I've proxied a Dire Avenger Exarch as an Autarch, because I didn't have a simple HQ to demo a game to my girlfriend)
-Counts-As - Using a model for a rules set not designed for it. Such as my Exodites. The models use a lot of High Elf, CW Eldar, and Lizardman bits. There are no Exodite rules, though, so I use the most-similar rules I can (CW Eldar rules), so I can field my Exodites.
Kitbashed models can be used as proxies, but are usually done to be Alternate Models or Counts-as.
This is a hobby. And modelling, for some, is the best part. Make the models you want. Then find a way to field them. Imo.
