Yes, justification can be done fairly easily.
"We heard this Xenos leader may be possessed! We shall smite him and find out."
"Our precogs told us we needed to be here... well there is an enemy." Turns out the deaths in this battle could have opened a demonic invasion over this old cult site if not for their presence.
A new "contact" that has obliterated any force sent after it is a concern for the imperium: no idea if xenos or demonic in nature. The high lords of terra felt best to send a combined force of both disciplines. Do not fail.
There, lots to go with.

The Grey Knights might have discovered a real/warpspace weakpoint and want to secure/ward it to prevent risk of future invasion... Unfortunately there are already meddling xenos on site.
Obviously the crude humans and tricksy Eldar end up fighting as they don't want such a dangerous point in space falling into enemy hands and risking daemonic incursion. It would be tragic for these two races, trying to prevent daemonic incursion end up causing due to their own infighting!
Alternatively Grey Knights are guarding a sealed daemonic gateway. A bunch of eldar come along and open it. It turns out the daemonic gateway is actually an entrance to a broken down part of the webway and the eldar intend on clearing out and rebuilding the webway there as it is such an important route.
I'm sure there are more possibilities  .

Can be even simpler than that. Lets say a psyker feel a disturbance in the warp due to Enslavers or Genestealrs. Alarm rings at both Deathwatch and Grey Knights. They arrive and well decide to temporarily ally to find out about the disturbance in the warp.

I doubt that their expertise will be wasted in a fight with Xenos scum but they might have joint operations because their was a attack by Chaos infused Xenos. They could also work in tandem if the threat isn't human but other then that it's unknown could be alien or chaos. Like a laer attack will call for both groups.

I like the "not-human tainted-chaos threat".
My friend who's playing with me in this campaign has a strong attirance for mystic and forsaken legends of the 40k lore. His Eldar are Exodites and we're struggling for the control of a Ghoul-Star world. Deathwatch has fortress in this region because of the Pale Wastings.
What is interesting is that he's currently planning to build a small Necrontyr force (like a hidden fraction of the race which was not turned into cold-hearted metal terminators ; we will probaly assume that the Pale Wastings were the remnants of Necrontyrs 'cause these could actually be pale given their troublesome history).
Perhaps the Necrontyr would conspire to unleash a new C'tan sleeping deep in this planet and Eldar would try to stop them. Imperial forces tasked with the conquest of the planet would not understand why so much space elves and just smash them in the name of the Emprah. Ultimately, when things would start to go really wrong for both side, GK and Deathwatch would have to deploy to quell the Ctan threat.
What do you guys think?

Just as a small aside, Grey Knights will sometimes stop to fight non-Chaos enemies of the Imperium if they happen among them. One fluff example in the last codex was them being sidetracked by a warp storm and happening upon an Imperial planet invaded by orcs. They stopped by, killed the orcs, and then left, and when another Space Marine chapter arrived to help, all they found were thankful Imperial citizens "bubbling about their grey-armoured saviors".
For a Deathwatch mission, though, which is presumably more pre-planned by the Imperium, odds are pretty good there'd be some xenos-Chaos going on for the Grey Knights to be involved.

I'd say no.
First, they are in service to the ORdo malleus, As they are already in service to a ordo, I seriously doubt that they would have to be loaned out to another.
Second, They are specialized to fight Chaos, seems like it would be a conflict of needs.
