Sure. Even if someone wasn't cool with it generally (which I can't imagine a good reason for), nobody is likely to object to terminators of any variety, including ones you sculpted yourself out of blue play doh
Besides, they weren't really THAT much different in size -

I haven't even replaced my metal daemon fantasy bases with round ones.
If you do rebase them though, I'd probably go with 32mm not 40mm

As a recommendation, i'd say you could do what I did:
Buy a Terminator box, take apart your metal Terminators (cause metal does that easily).
Use Plastic torsos and legs, pose with metal arms.
Use plastic arms and customise weapon choices on your metal bodies.
Base / Re-base the whole lot on current base size and you end up with 10 (if you had 5) very nice-looking Terminators, rather than 5 "static" and 5 "new" terminators looking out of place.
I am very happy with the resulting unique-looking models too. Unique-looking = amazing. (not =/= weird  )

Except I have around 20 terminators. I REALLY don't need any more
But thanks for the advice, and thank you to everyone else. I think i'll just leave them on the old bases, and if I really want to get creative I'll get new bases and add terrain to them to make them feel unique!

All I ask of my opponents, is that models with different bases be kept in different units (if possible). For example, if you have 5 old terminators and 5 new terminators, I would prefer they be two different units (or at least combat squadded). If, however, you only had 2 old and 3 new, then I would have no problem with them in the same unit.

I find the fact that this question regularly gets asked kind of funny and the fact some people actually think you cannot play with them a little sad. There is actually almost half a page at the start of the BRB which covers this and what bases to use. Essentially if it was sold by GW it is valid and if based on the base it comes with it is good to go. There is also a section that says feel free to rebase to the new size if desired but you don't have to.
