The Necrons are actually time-travelling Adeptus Mechanicus. A faction of Mechanicus discovered a time-travel device, and went back in time with a ship to attempt to locate an intact STC. Proof:
-Mechanicus emblem is a skull. Necrons all have skulls.
-There are a lot of wires on Mechanicus art. Necrons also have wires.
-Ordo Chronos disappeared with their time travel stuff. The Mechanicus obviously took it.
-Some Necrons have robes. So do Mechanicus.
-Mechanicus wants to become robots. Necrons are robots, so Mechanicus would want to be Necrons.

But the calm warp made faster than light travel much easier, not harder - and Necrons had FTL.
