Yeah the books are a bit messy and somewhat inconsistent
There are other resources available.
Yaktribe has a lot of necromunda rules and good faq and s decent summary.

I'm still really confused. I'll keep it simple.
Me and some of my friends want to play Necromunda. We have 3D terrain.
HOWEVER. We also want to play the 2D version because it's a lot less setup.
Can we use Orlocks, Van Saars, GSC's, and Chaos Cults with the '2D Board' version?
Can the '2D Board version' support a customized gang, or only a pre-generated gang?

The 2D Board-version, as you call it, is actually two options that you're not realizing.
There is a slightly dumbed down, board-gamey version of the game played on the tiles, that currently has quick-lists for Orlocks and the two included factions.
There is ALSO the completely valid ability to play the full game of Necromunda, set in the Underhive, also using the same tiles, in cramped quarters. In this scenario you absolutely can play the full game with every faction... and hell, keep it fresh by rolling before your game to see if you're above ground or not that day.

You, sir, just made a GW sale this week. Thanks. I been asking this all over, I didn't want to waste my money on the boxed game if I couldn't use it or didn't need it, and now I actually want it.
So, basically the boxed game can still be used for 'tunnel combat'. I actually like that. I might even talk to my friends about using a 'token' system for a variant game. Basically if you can't see the model through a line of sight in the tunnels, the model will be represented by a token with the name of the Ganger underneath. When two gangers meet, then you reveal the name and the model and kick off combat. (If this is possible).

Happy to help! My wife and I just started ourselves, and randomizing the setting has hugely improved the list-building for us. Each obviously slightly favors long range and close-combat, so not knowing which mode you'll be in makes us take far more diverse gang load-outs.
