The problem with super-powerful universe-spanning bad guys is that we rarely see them flexing the power that makes them the ultimate antagonists they purport to be. All we see is the Doctor defeating them. Using the 'Doctor-lite' episode as a set up for the bad guys to follow could work in that regard...
In my opinion there is a tendency to forget that Doctor Who is basically a fun
SF/History series for children and teenagers on an early Saturday evening. It can't carry the weight of being "War and Peace and Time Travel".
That isn't a criticism. Doctor Who can still do a hell of a lot of good stuff.
