In an odd coincidence I had to dig my copy out for something so have it next to me.

The ship minis are just there to remind you of their existence, as they were a separate formation with their own activation(s) and initiative. They have no physical presence on the tabletop and were simply an extra weapon(s) with unlimited range, much akin to the Orbital Strikes available to Daemon and Witch Hunter armies.
