So here are 2 questions.
If a Chaplain is taken into the Deathwatch, does he have to paint his left arm silver?
Also, if a Librarian is in the same boat does he paint his armor black and left arm silver?

I have not seen any "official" fluff on this. The Index astartes article certainly does mention librarians though and I would go with black armour for the librarian if I was doing it. I think their gear would make them stand out from the others well enough and a chapter symbol could be incorporated into the librarian badge. As for chaplains though I have never heard of them in the death watch and always imagined them as being unsuitable since their devotion to their chapter's particular cult might not mix well with others. Might be worth posting this in the RPG page since the Deathwatch RPG might have the info you need. I have yet to get my copy since Santa hasn't been yet!

Yes and yes to both questions.
The fluff in the Deathwatch book is as official as it gets, given FFG were given free reign to essentially flesh out and invent the backstory for the Deathwatch (outside of the vague snippets we've received in the past).

The Deathwatch book makes no mention of Chaplains that I can remember. I don't think they're inducted into it. If they were, I think they'd still take the customary silver arm. The fact that Chaplain armor and Deathwatch armor are both black is coincidence. Certainly the Crozius Arcanum and the skull helmet are enough to distinguish a Chaplain from any other marine.

The new Rites of War book is set to have Chaplains as a new speciality (the preview documents mentioned them). So expect to have Deathwatch Chaplains soon enough.

They've had Chaplains for awhile though. Chaplains, however, in previous fluff were always just...there. They didn't have a leadership role, like Librarians did. They were just a supplement to the unit's combat capabilities.

If you ignore the not so great writing of Goto, Warrior Brood does feature both a Deathwatch Librarian (Of the Angels Sanguine Chapter) and a Deathwatch Chaplain (Of the Black Templars).
The Chaplain even manages to fight alongside psykers....something about the disappoints me, and yet makes sense at the same time. It is the Deathwatch, they're inducted with the knowledge that other chapters do not share their hatred for the psyker and field Librarians which they may have to fight alongside, and thus have to tolerate, but it's still a major part of the Black Templar backstory.
