Can the Apothecary be modeled with any other weapon other than the bolt pistol?

Well, he can, but IIRC, he has no other options, so people who are strict on WYSIWYG will complain but as long as you explain it, I assume most people will be OK with this. So, what are you planning to model him with?

Ah, youre right. But, in the codex it refers to 'Any veteran", I was just curious if the standard bearer, Apothecary and Company Champion fell under this catagory.

somebody actually tried to this in my FLGS and nobody seemed to notice until an employee saw it and complained and told him it was 'illegal'

Well it depends on which model your using,if the pistol is attached to the body, then its a matter of grinding metal away and finding a plastic replacement. If its separate, just remove the entire hand and replace it with the gun you want.
All assuming that you are asking if this conversion is possible, not whether it is legal.

The code says any veteran may be upgraded,apothecary, and champion arnt veterans, the banner, I don't know.

In the C:SM they are listed as having "Bolter or Bolt Pistol," so you could give him a Boltgun, which is what I did for a shooty command squad, and it does look nicer imo.

And you know what's funny? "feth" is actually censored on a forum about a dystopia where the nice guys are the ones who kill only millions of innocents, not billions.

I am certain that my Dark Angels command squad can have upgrades- i have 3- one CCW - bolt pistol and chain-sword, another with two vets with Plasma rifles and the Apothecary has a boltgun and a super expensive Command squad with power-swords - plasma pistols and a meltagun vet!

The DA one doesnt actually say they cant be all taken on the same model, so going by RAW you can have an Apothecary carrying the Chapter Banner and also be the Company Champion. The Vanilla SM Codex, however, makes it very clear the Apothecary and Company Champion cannot have upgrades, as they're effectively new unit types.

Alright, is it legal?

The short answer is: No, because the Apothecary isn't a Veteran. EDIT: This is for Vanilla SM Codex like MechaEmperor7000 mentioned.

To clarify my previous statement: the vanilla SM Apothecary cannot have any upgrades, but he still has the choice of bolter or bolt pistol every other squad member starts out with, too.
