Well, part one of the question is, is it legal to have a chapter master with to thunderhammers?
And, where could I come across a left and right thunder hammer for power armour?

Yes it's legal, you can replace both the bolt pistol and chainsword with a thunderhammer.

Only if in terminator armour? I hate the codex art then. Under the chapter masters description on pg 52 in C:Sm, it shows a chapter master in power armour with a pair of thunder hammers.

Nope, if they're in PA. It's in the SM dex under chapter master.

Well I really didnt mean to be a troll when I started this... So can we move on to the scond part of the question?

Use hammers from the termies, cut them off above and below the fist including the cables and then attach them to PA arms that are holding swords. Just cut the swords off of course.

PA armored Masters are allowed Thunder Hammers, or two if he wishes (the entry says that the Thunder hammer option can replace the Bolt Pistol and/or chainsword, meaning you can take it twice to replace both weaposn with two thunder hammers).

Anything under the bit "may swap bolt pistol and/or chainsword" may be taken in either or both hands so if that's where storm bolters are then you can have 2...

Most likely yeah you could, also that would be a damn funny way to imagine your chapter master pummeling someone to death with two shields

Generally there's nothing stopping you from taking two Storm Shields or two Storm Bolters. However you can only ever use one (Storm Shield's effect doesnt stack, and the captain can only fire one ranged weapon).
