The current 3 official 40k RPGs are essentially the same rulewise and qualitywise. They all play fairly well, not too complicated and are popular. The difference is what your characters and setting are:
1.) Dark Heresy: Your group is the retinue of an Inquisitor, doing mostly criminal investigations with often Chaos tainted opponents. Oldest version of the RPG with the most material, starting at a low level, now with options to rise to very high levels.
2.) Rogue Trader: Your group are the leading officers of a big (10k+ crew) Rogue Trader ship. Characters start on a bit higher level obviously and often deal with Xeno artefacts.
3.) Death Watch: Your group consists of Space Marines of different chapters and units, gathered by the Inquisition in the "Death Watch" to deal with Xeno threads. Latest setting with even more powerfull characters, that can fight with hordes of enemies (often Tau and Tyranids).
I can rcommend all of them. Chose the setting you like, if in doubt start with the first because it has the most material.
