In the 41st millennium, we all know the God-Emperor rules all. But what happened to God, Jesus, Muhammad, and all the other religions? Did the God-Emperor just go up and kick the crap out of them all? Or was he part Jesus?

The Emperor destroyed organized religion as he went during the conquest of Earth, and then the Great Crusade. He was a staunch atheist and proponent of the replacement of mysticism with science and rational thinking; which is terrifically ironic, looking at what happened to him.
After the Heresy, the nascent Ecclesiarchy grew to power by stamping out competing religions. Then, once they had official sanction, they fought a series of bloody crusades to establish a single, galaxy-wide orthodoxy. In fact, the Church Militant still declares Wars of Faith periodically, but by this time almost all other major religions have been destroyed for millenia. What survives are various divergent brands of the Imperial Creed, and Chaos worship. The major religious figures of Earth's history are forgotten.

Like gonesskay said the former Religions of Earth where gone into myths and legends and those that have survived where forbidden by the Emperor when he united Terra.
I only don't know how he didn't take into recontamination that he will be declared a God one day? I mean he knew that people know that he has being with Humanity from 8000 B.C., that he united them using his knowledge from the dark age of technology, that he united mankind again and in the end he sacrificed to save us.

And this religion is quite reminiscent of Christian rites and traditions, like the use of a cross as a main symbol, or the act of kneeling when praying. Hence, while all of our modern religions had disappeared during the Age of Strife, some of their traditions evolved and were perpetuated in other religions.
Of course, almost all of these religions were wiped out by Big E during the Unification Wars. The few religions that might have survived were destroyed by the nascent Ecclesiarchy after the HH.

I'm surprise none of the heavy duty Christians or Muslim or any other religions started to riot and try and overthrow the Emperor. Where I live, if something like this would happen, everyone would either fight to keep these religions or become a martyr.

And I assume events like this would have been part of the Unification Wars that have been touched upon here and there.

All of those religious figures are hinted at having been the emperor in different forms as he guided mankind before the unification. Hence why he looks like jesus and why the fight with the ctan dragon is used to liken him to saint george.

It's also used in "False Gods" I believe, Horus was shown that possible future -where the emperor is revered as a god - in order to convince him to turn to chaos.

Well i still think that religion plays a big part in the Humans of the 40K universe.
They refer to thier brethren as "brother", such as a monk or a priest would be called.
Also the Sisters of battle are "sisters" such as nuns.
It seems that these religions were put into myth and legend and then the Emperor rose and people thought of him as being the prophet from all the gods so each and every religions gods had come together to try and hold peace for humanity as they were finding new terrors that could break thier race and drive them into extinction. Everybody needed to be joined together by one prophet the Emperor.

OP, check out the Horus Heresy, Tales of Heresy (Anthology), The Last Church by Graham McNeill. That should give you a good idea what Big E did to all the religions.

Indeed, the Emperor is after-all considered to be the God Emperor of Mankind. The Imperium has a state religion, and some of the other state institutions have a religious flavour to them (e.g. the Holy Ordos of the Inquisition). There are entire worlds that are given over to the glorification of the Emperor and the imperial cult. Religion is BIG in the 40k setting.

Whether the people considered to the Emperor a religious figure in the early stages of his 'active' career or not, it is clear from the HH books that the Emperor tried to stamp out religions and denied any personal divinity. By the time of the HH books the people of the Emperor are predominantly atheist in outlook, as is public state policy. Of course the Emperor isn't an atheist (any status arguments about the chaos gods aside), because he knows the Chaos Gods exist.

Would an Earth-centric religion really survive in a form we'd recognize it in anyway, after humanity has gone to the stars, warred with aliens and daemons, and seen hideous mutations and psykers?
My guess is no, these things happening in rapid succession would probably cause a redefining of mankind's faith. I mean, how are you supposed to face and kneel to mecca when you're an insane amount of light years away and you can't locate the star that Earth is orbiting amongst the trillions of others in the sky?
