What the title says, what are some good ways of devising a name for a hive fleet, I was thinking of something Latin, like Hive Fleet Mortem Saliens. Any suggestions as I find this just..not quite right. For now I'm going for Hive Fleet Nom-Nom. Temporary.

Well, have a look at all the existing names like Behemoth and Colossus. They both imply a great size and strength. Then you have Kraken, Jormungandr, Hydra and Leviathan, all famous and powerful mythological beasts. Moloch is the name of an ancient Semitic God that required sacrifices, and can refer derivatively to any person or thing which demands or requires costly sacrifices.
With this in mind, you can come up with a decent naming convention. Having single names that come from mythology or just imply greatness seems like a good place to start.

Mandorallen turned back toward the insolently sneering baron. 'My Lord,' The great knight said distantly, 'I find thy face apelike and thy form misshapen. Thy beard, moreover, is an offence against decency, resembling more closely the scabrous fur which doth decorate the hinder portion of a mongrel dog than a proper adornment for a human face. Is it possibly that thy mother, seized by some wild lechery, did dally at some time past with a randy goat?' - Mimbrate Knight Protector Mandorallen.

We love what we love. Reason does not enter into it. In many ways, unwise love is the truest love. Anyone can love a thing because. That's as easy as putting a penny in your pocket. But to love something despite. To know the flaws and love them too. That is rare and pure and perfect.

Does it need to be a full blown hive fleet?
If it's a splinter fleet you could name it after one of the related characters from one of the existing hive fleets mythology.
Example: Hive Fleet Gorgon, creates Splinter Fleets; Stheno and Euryale (leave Medusa is out as she has a Fleet named after her).
You could even look at this 40k Galaxy Map and choose a planet to name a fleet after.
Just plot their entrance path into the galaxy and go for it!

I named mine Bahamut, after the FF dragon of the same name (not the actual Bahamut from myth, which apparently is vastly different from the FF Bahamut)

Naming a Hive Fleet isn't easy, if you're trying to stick to how GW names them. While it seems like they picked some popular mythological creatures, the different hive fleets behaved in ways that fit the creature - at least the first two did. Behemoth struck in one huge blow, fighting as one massive entity. Like a Behemoth. Kraken reached out with several 'tentacles', like a squid reaching out with its tentacles, though from one main fleet, the 'body'.
Leviathan is fighting as a mix of Leviathan and Behemoth, several tendrils, but they're all quite powerul and focused, probably due to Leviathan being a lot bigger. But hey, that fits the creature too.
