Mini rant because I need to get it out, but afterwards I'll open the floor to others.

Is it just me or does Imperial Army 1 vs Imperial Army 2 make very little sense?
While I understand it to some point, pickup games and such, but why do they exist on places like Vassal or in campaigns, perhaps even in tournaments?
The sheer confusion of Space marines vs Space Marines, both loyalists, is something that breaks my mind.
At least Orks vs Orks makes sense.

It is slightly irritating fluff wise but come on man its only a game it would be rubbish if imperials couldnt fight each other then about 50% of people in the hobby couldnt play each other!

Im not too bad with this problem as World Eaters fight anyone

If a SM force beleives that another SM force is being turned to Chaos, they might raid before they are taken altogether. This same goes for any IoM army.
Eldar, not too sure, but prophesies get flapped about as a reason in Dawn of War 2.

Yeh not all the match ups make sense, like Eldar vs Eldar (makes the least sense to me).

I guess if it's the Inquisition, or really any IoM force, it just takes the good old "they might be heretics" excuse. The IoM just seems to be extremely paranoid and self destructive at times.

You can think up just about anything for anything. This Imperial Guard regiment has a latent psyker somewhere in their ranks who might explode into a daemon - call the Grey Knights! These Space Marines are experimenting with alien technology - call the other Space Marines! And so on. Eldar vs. Eldar or Sisters vs. Sisters are pretty much the only ones that I have trouble thinking up.

Eldar vs Eldar I always attribute to a joint training exercise.

There is literally no other reason for CW Eldar to fight other CW Eldar. Even Exodites.

Fluffwise, if some kind of disagreement between Eldar Craftworlds *did* come up, I'm pretty sure the farseers would do everything in their power to come to some sort of compromise. Then again, when one can read everything in another's mind and understand fully what someone else is thinking, such arguments rarely come up.

Marines vs marines is quite easy to explain, there have been situations (in armageddon) and other warzones where loyalists have almost taken up arms against other loyalists for transgressions committed either against themselves or civilians.

IG vs IG could be turned to chaos (as in CREED's stand) or even some misinterpreted orders. That has happened in the real world.

sisters vs sisters could be anything from stealing relics to an insult.

but one gets me, Grey knights vs Grey knights. Grey knights are incorruptible, they work together and they even link up with long-lost battle brothers (draigo). Why would they fight each other?

As for IG vs IG: There have been numerous reasons for the Imperium to wipe out their own troops. Demon contamination, renegades or simply purging witnesses, to name a few.

Something that also buggs me is the "Ally-chart" from apoc. Orks are stated to never work with any human or space marine groups, while the Bloodaxe fluff clearly indicates that they are often hired as mercenaries by imperial troops, in the battle for Armageddon an entire hive went renegade and sided with the orks. Can't be that bad.

7 Ork facts people always get wrong:
Ragnar did not win against Thrakka, but suffered two crushing defeats within a few days of each other.
A lasgun is powerful enough to sever an ork's appendage or head in a single, well aimed shot.
Orks meks have a better understanding of electrics and mechanics than most Tech Priests.
Orks actually do not think that purple makes them harder to see. The joke was made canon by Alex Stewart's Caphias Cain books.
Gharkull Blackfang did not even come close to killing the emperor.
Orks can be corrupted by chaos, but few of them have any interest in what chaos offers.
Orks do not have the power of believe.

I realise that you are probably specifically referring to open conflict in a pitched battle but:

Ghosts Vs Volpone fued
Soul Drinkers Vs Mechanicus (In the beginning, before the chaos string pulling had really directly come in to play)

With the IOM, SM especially, if it's not taint or treachery it’s an honour thing.

Sisters Vs sisters: This sticks in my craw tool: Taint, treachery, etc

Eldar Vs Eldar: Remember, although they are not as eager as IOM to throw their people in to meat grinders they will accept losses if their farseers see that it is probably the only way to resolve a situation or prevent disaster. If they must fight their own kin to stop a disaster they would - Even without taint or treachery.

I could see Necron Vs Necron when the fluff develops a but more and the Deceiver and the Nightbringer lock horns (Which should be inevitable given what was happening before they went in to stasis)

And don’t forget, forces fight each other knowing the other isn’t tainted but will cry heresy to be seen to be murdering in the name of the emperor even if it’s just over one Inquisitor calling another a smelly ork.

GK vs. GK:

The Chaos Gods are planning to open a portal that may create a new warp storm the size of the Maelstrom. Only with the willing sacrifice of heroes in battle by the hands of their brothers can the portal be closed forever. (The Chaos Gods call this a win/win)

The fact is indisputable: The Deciever has impersonated one of the battle brothers in the opposing force but the commander insists that his battle brothers are who they say they are while accusing your own force of being infiltrated! There is no room for doubt where the sanctity of Titan is concerned, the creature must be discovered, even if it means your brothers must make the ultimate sacrifice. (incorruptible does not mean 'can never be tricked')

Eldar vs. Eldar:

Farseer 1's foresight indicates that event X must happen at all costs. Farseer 2 predicts that event X must NOT happen for the benefit of the kin. Both forces are determined and beyond the point of diplomacy.

If you've got two different craftworlds, you could even say event X is good for one craftworld and bad for another...
