How do they interact? Which one would go first in deploying and if spore mines end up within 6" after their deepstrike would the servo skull be destroyed before regular deployment?

The houserule I would play would be for whomever is deploying first will be the one putting their pre-deployment units in first, with the players agreeing to deploy all at once or alternate. This would also apply for Nid vs Nid and GK vs GK matches.
I'm not familiar with the 6" rule you seem to be alluding to?

if an enemy model comes within 6" of a servo skull it selfdestructs and is removed from the game.

Without having a grey knight rulebook or a FAQ for grey knights in regards to how deepstriking units works vs servo skulls much less how things that happen "before regular deployment" interact especially when one could potentially destroy the other and make room for infiltrating or scouting units.

TBH the pre-deployment units that have been cropping up in recent Codices are a bit of a mess and can make DoW missions an absolute nightmare (the latter is perhaps intentional). Though if you can get agreement with your opponent as to the order in which the two of you pre-deploy units, their rules do seem to function; the rules for Spore Mines are clearly stated, and as they are enemy models they will cause Servo-Skulls to selfdestruct. Automatically Appended Next Post: I like Spore Mine Clusters, but I also like Servo-Skulls. But which is better?

I have played an opponent where i had servo skulls and he had spore mines. The rule we used was because i had the first turn i deployed skulls first. Then he deepstriked spore mines.
This led the him removing some of my skulls as his spores deepstriked within 6" of my skulls. Other than this is worked pretty well but I imagine this is somethign that will be clarified in an FAQ.
The way we played worked well but i would suggest discussing with your opponent first.
