If walkers are wrecked should they be placed on there side or have a suitable marker placed next to them? If they are placed on the side the base would block LOS and give a significant LOS and cover benefit.

I usually just leave the walker as is. I don't think there is a rule about tipping vehicles over when they become wrecked. If you did tip it over it would have a different footprint.

The rules for wrecks specifically say you cannot turn the vehicle on their side to gain additional cover.

Its right there on page 62.

Some sort of marker is an option. I also like the idea from Warmachine of having spare bases with wrecks modelled on them.

My Ork army includes a dread with removable feet for those nasty 'Exploded' results:

My SM dreads are designed so that the body can be removed, leaving the legs and feet on the base in the case of a wrecked result (for laughs).

I also have the GF9 vehicle markers, though, and generally just use those (my GK dreads do NOT come apart - they are ancient 2nd ed chunks of metal).
