My question is if an Imperial crusade was underway and they needed an individual or a group of individuals assassinated but said individuals where to powerful

for a regular trooper or assassin and required a space marine, what kind of team would they send? My first thought was deathwatch but they specialize in xenos

and I had no idea if there were anti demon prince units or anti Rebel leader units in the Imperium.

The Mentors would send in their squad.
Space Marines fill the gap of anti rebel leaders.
And then the Deathwatch can still deal with daemons.

Well not all SM chapters have mentor units attached. So what if a Rebel SM was leading a planet that the Imperium
was trying to conquer what would be the preferred method of assassination? Maybe a squad of terminators or?

Your not getting it.....
They would send a space Marine Strike force in and intentionally target the Space Marine.
Attacking the captiol.
Terminators are clumbersome compared to their power armored brethren.
The Power armored space marines would get things down faster.

To be honest, there's not much that can't be killed by, say, a vindicare assassin, but in the unlikely event of that being the case, a terminator strike team would be an effective "decapitation unit", or a scout squad might be most effective, see the entry for the land speeder storm in the SM codex.

The Mentors aren't an assassination unit...
Guard or mairne kill-teams would be common but for high profile targets Imperial assassins are likely to be requested.

Anti-Daemon Prince units are Grey Knights/Inquisitors.
Anti-Rebel Leader units are well...anything in the Imperium's arsenal really.

The Deathwatch can handle most situations though. Ripping apart a rebel leader, killing a Daemon Prince, planning an interdiction campaign against the Tyranids, etc--they can do it.

In any case though, if none of those are available--they would likely just use a standard team of Astartes.

Pretty much, an Imperial Assassin can't really be compared to an SM for the purpose of assassination. SM aren't made for that, assassins are.

If it really is supposed to be an assassination, a high tier operative of the Officio Assassinorum sounds likely. Those guys are better able to deal with a single Marine than just other Astartes (case in point: M'Shen). Where the Guard is the hammer and the Marines are the scalpel, Imperial assassins are the pincette. There is none other better suited for this task.

If it's a military assault, take your pick of the available Imperial forces - though an article from Andy Hoare in CJ49 mentioned that the Inquisition actually prefers Sororitas strike teams to calling for other Marine Chapters, due to the complicated network of Astartes relationships and potential issues of loyalty. Where the Sisters would simply deepstrike as ordered, I suppose there may be a chance that another Marine Chapter would simply decline such a task and actually side with the enemy, bolstering his forces. See: Badab War.
