The Chaos Lord on Juggernaut model is insane and i was planning him as my General (Exalted hero on Jugger for smaller point games) but i was wondering if he was worth the points cost as it looks like a minimum of roughly 280 without any magic items for the Lord , or 180ish for the hero, again without any magic items?
Chaos Lords are expensive but they are worth their points, they are beasts on close combat so as long as he manages to get to the front line he'll pay off, so just go with whatever gear you like, one of the popular setups is helm of many eyes, talisman of preservation and rending sword
iirc.

I'm hoping to maintain versatility of my units and with regards to the Mark of Chaos, would i need to paint Khorne red, Nurgle green etc. or would it be acceptable to paint an
icon to attach to the unit when i want to assign a mark to them? (obviously i'd paint the Khorne Lord appropriately)
You can paint any miniature any way you want to, the colors of the gods are merely a guideline if you'd like to stick to the traditional cult colors, as long as you and your opponent can differentiate a unit from another in terms of gameplay you'll be good, in my case i'll build 2 squads of warriors ones with shields and mark of tzeentch and ones with halberds and mark of khorne. I could and probably will pain both units the same color since when I get to play it'll be easy to spot the khorne ones due to their halberds from the tzeentch ones.

I was aiming for a more plate heavy rank and file and only taking a small force of marauder horsemen/chaos hounds to cover flanks/harrass. How much a part does magic play and could i get away without a sorcerer? (if i use the Lord on the Jugger)
You can have sorcerer heroes no need to be lords, a sorcerer isn't a must it gives you a wide window of possibilities you can accomplish with your army though, and they are able to carry arcane items which some times prove to be worth every single point. Regarding the plate heavy aspect well, the sorcerers wargear is a chaos armor which is exactly the same as the warriors. I'll be running a chaos sorcerer on steed and i'm using the lord model, didn't see any problem with it.

Chaos Warshrines, if i want one in my army will i have to knock something together myself or is there a model of sorts for these? (Not sure what they would even look like

)
there is no model, however i've seen some conversions done out of a chaos chariot.

And lastly, for now, if i have a unit of warriors with shields, do i need to give the champion, musician and bsb a shield also, or can the champ have an extra hand weapon and more to the point allow the bsb to at least be armed?
You need to deck out the units with the same gear on game terms, however these models may be using different gear if you wish to, looking at the rest of the unit would give you the exact idea of what are those 3 models carrying
