I've been playing soulstorm campaign and the weird thing is that Imperial guard is at war with the sisters of battle and im guessing space marines. Is there some kind of plot behind this because think it kind of ruins the fluff of the game :\

Soulstorm was a botch job. They really couldn't be arsed with it, rumour has it the dev company rushed it.
It was also buggy as hell when it first came out.
I stick to Dark Crusade, since you don't need the CD for that.

I disagree. Soulstorm was great and by the time I got to it, the bugs were gone.
As to the OP, all of the various factions have their motivations listed in their opening movies and continuing story. Basically, it is the same amount of story that any 40k battle between 'allies' has.

It's mostly an excuse to have a free for all, as far as plot goes. As for Dark Crusade, it wasn't very good either plotwise, only slightly better at best. And once the bugs were ironed out, Soulstorm was better (starcrapped style aircraft notwithstanding).

Simple! Soulstorm has a Bad Plot to complement its bad voice acting and bad air units.
...no? ok, let's break it down...
The sisters think the warp storm has corrupted everything and thus everyone in the system needs to be set on fire (pretty reasonable)
The guard, from their perspective, have been unreasonably subjected to pyromania and are a) defending themselves and b) convinced that the emperor is totally down with them whatever the sisters might say about it (though how they rationalize this in the face of a living saint is anybody's guess)
The space marines are lead by Indrick Boreale. Boreale is an idiot. Everyone hates him and is happy he died.
There you have it! That's as close as you're going to get to a satisfactory fluff explaination.

Does soulstorm still have that bug, where if you put a bunch of warriors/wyches in a raider and disembark, they'll still count as being in the raider?

It was just a string of single-player maps. At least in DC it felt like there was some sense of a larger war. When I play Soulstorm I feel like it'd be quicker to just do single player map.
The bugs did get fixed eventually, though. I remember the SOB holy icon bug when it came out. Basically if you were Sisters of Battle you'd get free unlimited requesition because the requisition you got back for cancelling a build was more than you got for building it in the first place. Hence build, cancel, build, cancel.
Also Dark Eldar are lame. And the flying units the other races got were rubbish, when there are so many units from TT that could have been introduced instead. I'd have love to have seen IG Demolishers.

i'd like to see DoW 3 with base building and a good story line. This is a long shot but maybe a total war style campaign?
Instead of regions on planets we could have each region represent a system?

Just like Soulstorm.
I think DC did a much better job of making it feel like theirs a war going on, but I think how soulstorm did it made it just feel like a bunch of MP maps thrown around....you know, with a stronghold every now and then.

I agree, I like the SC base building......but I have starcraft to play if I want that, but I would like to build up defenses.

I suppose with the 3 factions fighting each other.
It kind of makes a little bit of sense in the way that,
you are soldiers of the Emperor so you don't stand down but you are always told to crush everyone that doesn't stand down to you.

I was slightly disappointed by DoW2 because I was told it was based on the Company of Heroes game engine. I can see that it was, but they didnt keep the elements I liked/changed them too much.
I wanted something almost exactly like CoH, but with IG and Space Marine skins. I wanted Vehicles to take engine and main weapon damage. Something where you only really use IG and Space marines are an elite unit choice, Campaign could have some super powerful marines with IG meatshields.
I liked the game for what it was, but was disappointed for what it could have been.

For me I thought that both the SM and Sisters thought that the IG were corrupted. The IG were ordered to defend the system regardless of the threat, and in fact its about the same way in DC. If you play the SM campaign and wipe out the IG the end cinematic says that the IG they killed were to be lauded as loyal because they didn't betray the Emperor, but the IG who joined you after you killed their commissar would be deemed as traitors.
So we have a group of people devoted to defending the territory they are given no matter what they face, then the Sisters who want to purge everything in the system including the SM, Then the SM who also want to purge anything that is xenos or possibly tainted and are probably defending themselves against the SoB.
Also, was DC that much better? Their whole explanation for why the SM wanted to destroy the IG was some shiny trinkets and baubles.

The only thing I liked about Soulstorm was the Youtube videos it spawned. Air vehicles were just funny looking tanks and the DE were poorly done. The SOB were done well, but I just don't like the concept of them.

Didn't I.G. commanders becomes more and more warlords than a loyal servants in recent years?
the only thing I know about the motivations of the three imperial factions are. all wants to claim the entire Karauva systems as their very own thing. in Karauva, none of the Imperial Factions view Chaos as a BIG BIG threat that they must join forces to fight them. instead they only viewed Chaos as "just another throphy". while in Medusa IV. Chaos is quite a bit bigger threat and every Imperial factions did join forces to facilitate the de-colonizations of the dyin' world. evacuate local civilians, and salvage every Imperial assets they can.
