As I understand the 2 rules:
Going flat out provides a cover save for the vehicle in question (skimmer, bike, etc).
FoMT requires succesful cover saves to be rerolled.
So: If the CC issues the FoMT order (succesfully) to a LasCannon HWT against a flier, each glance/punch roll has to reroll any passed cover saves.
A tough choice at BS3: do you go for the twin-linking Bring it Down hoping for more actual hits, or the FoMT for a better chance to cause damage?

This belongs in the tactics or general discussion section.
Here is how I would do it:
If you have lots of shots, twin link to force more cover saves.
If you have few shots, force the re-roll on cover.

It isn't a tough choice at all. There is no choice. The odds are exactly the same, whichever order you choose. Using a lascannon HWT firing at a Rhino (AV11) Bring It Down: 3 Shots, 1.5 hits, rerolls bring it up to 2.25 hits, 1.5 pens, .75 after saves Fire on my Target: 3 Shots, 1.5 hits, 1 pen, .5 after cover saves, .75 after rerolls Ends up working out the same way againt any armor type. If you're BS3, you're rerolling a 4+ with either order, the only difference is which roll is rerolled, but it does not affect the outcome. This is only for your example, lascannon HWT firing at a skimmer moving fast. If you use veterans (BS4) or the skimmer has some special rule giving it a 3+ cover (shrouding), the math is different.

If you are firing at Jetbikes with a 3+ cover, use the FomT. Otherwise, use Bring it Down. Can't use bring it down on the bikes anyways.

While normally the two orders statistically have the same result normally, Fire on my target is more likely to do damage to a vehicle with a 3+ save (read GK player casts Shrouding) FoMT : 1/2 * (1/3+(2/3*1/3)) = 0.27777777 BiD : (1/2+(1/2*1/2))*1/3 = 0.25 One more tid bit, against Dark Eldar never issue FoMT. the 5+ from flicker field is better than a re rolling cover save, so you don't get as much benefit from the cast. Always BiD against Dark Eldar tanks.

Since they both boost a 50/50 roll... and since one roll must be passed before you even get to attempt the second roll... it makes more sense to boost the first one in sequence.
It doesn't matter if you have your opponent re-roll saves if you don't hit them in the first place.

Actually it doesn't matter, if you get more hits thanks to BiD more of them will be absorbed by the cover save.
They're equivalent events statistically speaking (except for special cases such as Shrouding), and the order in which you write the terms of a multiplication is not relevant to the result.

Twin link your weapons, you have to hit first before the idea of a cover save.

It's exactly the same. 75% hits with 50% cover saves and 50% hits and 25% cover saves yield the exact same. The only time it makes a difference is if they don't have a 4+ cover save.

Once you add standard deviation it is better to re-roll the first one.
Yes... if you roll average every time they are the same, but if you roll any outlayers it will be better to twin link the first roll since the entirety of both rolls is not affected by the one below average result.

What Mysticaria said. It's like wolf claws vs MEQ's- I can reroll hits, or wounds. Both are rolls of 4+. I'd rather reroll the hits and try to get more potential hits than guaranteeing my fluff roll of one single hit is going to wound.
