If my caster is in a unit with Harmonic Convergance (unit rerolls all 1's To Hit, To Wound, and Armor Saves),

Would that allow me to reroll 1's of wounds caused by spells?
For examples: Could I reroll 1's to wound with my comet? Or force him to reroll 6's on his direct damage?

Yup.
I don't think you have the option to re-roll, I think you must.
That means if you clip any of your own units with comet, you're also re-rolling 1's.

Precedent for this is the Warrior priest prayer "hammer of sigmar" which has been FAQ'd to include spell damage, shooting damage, impact hit damage, and all other forms of attack available to the targeted model.

The only Heavens spell it seems a bit weird with is comet, specifically because it fires off and sort of becomes its own thing. I'd probably say it was cool for Harmonic to help out if it was up on the wizard when the comet landed, but I also probably wouldn't try to "surprise" anyone with the Harmonic/Comet combo. Harmonic+any other spell though? No question.

Heck, you could harmonic other casters who were throwing Flickering or Gateway...

Harmonic isn't nearly as good as the warrior priests prayer.
