Depends. If I am running a list with lots of synapse already (say, tervigon spam), I would run normal trygons.
Usually, though, I run Primes.

Primes. Can ignore IB all the time, extend its fearless to a 12" bubble and screw over psykers. Also doubles its firepower at longer range.

I for one am more terrified of a prime because of the synaptic capabilities and its more powerful gun.

Usually a normal Trygon, I use a Trygon to mess with my opponents deployment (I use a deep strike list), and to distract firepower from the rest of my army, which in both cases he doesn't need the Prime upgrade for.
